Stability Analysis for a Class of Non-Weakly Reversible Chemical Reaction Networks

open access: yesSICE Journal of Control, Measurement, and System Integration, 2018
We consider ordinary differential equations (ODEs) that describe the time evolution of the concentrations of species in chemical reaction networks (CRNs).

EDNRB‐dependent endothelin signaling reduces proliferation and promotes proneural‐to‐mesenchymal transition in gliomas

open access: yesMolecular Oncology, EarlyView.
Glioma cells mainly express the endothelin receptor EDNRB, while EDNRA is restricted to a perivascular tumor subpopulation. Endothelin signaling reduces glioma cell proliferation while promoting migration and a proneural‐to‐mesenchymal transition associated with poor prognosis. This pathway activates Ca2+, K+, ERK, and STAT3 signalings and is regulated

Engineered extracellular vesicles enriched with the miR‐214/199a cluster enhance the efficacy of chemotherapy in ovarian cancer

open access: yesMolecular Oncology, EarlyView.
Loss of the miR‐214/199a cluster is associated with recurrence in ovarian cancer. Engineered small extracellular vesicles (m214‐sEVs) elevate miR‐214‐3p/miR‐199a‐5p in tumor cells, suppress β‐catenin, TLR4, and YKT6 signaling, reprogram tumor‐derived sEV cargo, reduce chemoresistance and migration, and enhance carboplatin efficacy and survival in ...

Knowledge and data-driven two-layer networking for accurate metabolite annotation in untargeted metabolomics

open access: yesNature Communications
Metabolite annotation in untargeted metabolomics remains challenging due to the vast structural diversity of metabolites. Network-based approaches have emerged as powerful strategies, particularly for annotating metabolites lacking chemical standards ...

An Overview of Network-Based and -Free Approaches for Stochastic Simulation of Biochemical Systems

open access: yesComputation, 2018
Stochastic simulation has been widely used to model the dynamics of biochemical reaction networks. Several algorithms have been proposed that are exact solutions of the chemical master equation, following the work of Gillespie.

Inheritance of oscillation in chemical reaction networks [PDF]

open access: yesApplied Mathematics and Computation, 2018
Some results are presented on how oscillation is inherited by chemical reaction networks (CRNs) when they are built in natural ways from smaller oscillatory networks. The main results describe four important ways in which a CRN can be enlarged while preserving its capacity for oscillation.

Modulated Signals in Chemical Reaction Networks

open access: yesCoRR, 2020
Electrical engineering and molecular programming share many of the same mathematical foundations. In this paper, we show how to send multiple signals through a single pair of chemical species using modulation and demodulation techniques found in electrical engineering.

Keratin 19 as a prognostic marker and contributing factor of metastasis and chemoresistance in high‐grade serous ovarian cancer

open access: yesMolecular Oncology, EarlyView.
Keratin 19 (KRT19) is overexpressed in high‐grade serous ovarian cancer with high levels of Kallikrein‐related peptidases (KLK) 4–7 and is associated with poor survival. In vivo analyses demonstrate that elevated KRT19 increases peritoneal tumour burden.

Analysis of weblike network structures of directed graphs for chemical reactions in methane plasmas

open access: yesAIP Advances, 2015
Chemical reactions of molecular gases like methane are so complicated that a chart of decomposed and/or synthesized species originating from molecules in plasma resembles a weblike network in which we write down species and reactions among them.

Establishment of a humanized patient‐derived xenograft mouse model of high‐grade serous ovarian cancer for preclinical evaluation of combination immunotherapy

open access: yesMolecular Oncology, EarlyView.
We have established a humanized orthotopic patient‐derived xenograft (Hu‐oPDX) mouse model of high‐grade serous ovarian cancer (HGSOC) that recapitulates human tumor–immune interactions. Using combined anti‐PD‐L1/anti‐CD73 immunotherapy, we demonstrate the model's improved biological relevance and enhanced translational value for preclinical ...
