Automatic Metadata Generation using Associative Networks

open access: yes, 2009
In spite of its tremendous value, metadata is generally sparse and incomplete, thereby hampering the effectiveness of digital information services. Many of the existing mechanisms for the automated creation of metadata rely primarily on content analysis ...

Protein pyrophosphorylation by inositol pyrophosphates — detection, function, and regulation

open access: yesFEBS Letters, EarlyView.
Protein pyrophosphorylation is an unusual signaling mechanism that was discovered two decades ago. It can be driven by inositol pyrophosphate messengers and influences various cellular processes. Herein, we summarize the research progress and challenges of this field, covering pathways found to be regulated by this posttranslational modification as ...

Co-occurrence analysis of insertional mutagenesis data reveals cooperating oncogenes [PDF]

open access: yesBioinformatics, 2007
Abstract Motivation: Cancers are caused by an accumulation of multiple independent mutations that collectively deregulate cellular pathways, e.g. such as those regulating cell division and cell-death. The publicly available Retroviral Tagged Cancer Gene Database (RTCGD) contains the data of many insertional mutagenesis screens, in which ...

Sequence determinants of RNA G‐quadruplex unfolding by Arg‐rich regions

open access: yesFEBS Letters, EarlyView.
We show that Arg‐rich peptides selectively unfold RNA G‐quadruplexes, but not RNA stem‐loops or DNA/RNA duplexes. This length‐dependent activity is inhibited by acidic residues and is conserved among SR and SR‐related proteins (SRSF1, SRSF3, SRSF9, U1‐70K, and U2AF1).

Ink discrimination based on co-occurrence analysis of visible and infrared images [PDF]

open access: yes, 2007
Inks found in Byzantine manuscripts are semitransparent pigments and their examination and analysis provide an invaluable source of information on the authenticity and dating of manuscripts and the number of authors involved.

Structural biology of ferritin nanocages

open access: yesFEBS Letters, EarlyView.
Ferritin is a conserved iron‐storage protein that sequesters iron as a ferric mineral core within a nanocage, protecting cells from oxidative damage and maintaining iron homeostasis. This review discusses ferritin biology, structure, and function, and highlights recent cryo‐EM studies revealing mechanisms of ferritinophagy, cellular iron uptake, and ...
