Epigenetic blind spots – the role of DNA methylation dynamics in stem cell‐based models of embryogenesis

open access: yesFEBS Letters, EarlyView.
Embryo‐like structures (stembryos) are an innovative tool, but they are hindered by experimental variability and limited developmental potential. DNA methylation is crucial for mammalian development, but its status in stembryo models is poorly characterized.

Combinatorial Optimization in Cryptography

open access: yes2017 40th International Convention on Information and Communication Technology, Electronics and Microelectronics (MIPRO), 2017
The known attacks on different cryptosystems lead to a number of criteria that the implemented cryptographic algorithms (ciphers) must satisfy. The design of cryptographic systems needs to consider various characteristics simultaneously, which can be regarded as a multi-objective combinatorial optimization problem.

pH‐mediated activation of the lysosomal arginine sensor SLC38A9

open access: yesFEBS Letters, EarlyView.
Cells monitor nutrient levels via the lysosomal transporter SLC38A9 to activate the mechanistic target of rapamycin complex 1 (mTORC1). This study reveals that SLC38A9 function is regulated by pH. We identified histidine 544 as a critical pH sensor that undergoes conformational changes to control amino acid efflux from lysosomes; therefore, it ...

Multi-objective Discrete Combinatorial Optimization Algorithm Combining Problem-Decomposition and Adaptive Large Neighborhood Search [PDF]

open access: yesJisuanji kexue yu tansuo
In order to efficiently obtain solutions for large-scale multi-objective optimization problems in reality, to achieve a balance among convergence, diversity, and uniformity has gradually become one of the important goals in multi-objective optimization ...

Combinatorial optimization with 2-joins

open access: yesJournal of Combinatorial Theory, Series B, 2012
A 2-join is an edge cutset that naturally appears in decomposition of several classes of graphs closed under taking induced subgraphs, such as perfect graphs and claw-free graphs. In this paper we construct combinatorial polynomial time algorithms for finding a maximum weighted clique, a maximum weighted stable set and an optimal coloring for a class ...

An unexpected alternative viologen electron mediator site in tungsten‐containing formate dehydrogenase

open access: yesFEBS Letters, EarlyView.
An unexpected alternative interaction site for ethyl viologen was identified in formate dehydrogenase 1 from Methylorubrum extorquens. Combined mutagenesis, kinetic analysis, and docking revealed that aromatic residues near an iron–sulfur cluster enable flavin mononucleotide‐independent electron transfer, offering a framework for engineering improved ...

A decade of combinatorial optimization.

open access: yes, 1997
This paper offers a brief overview of the developments in combinatorial optimization during the past decade. We discuss improvements in polynomial-time algorithms for problems on graphs and networks, and review the methodological and computational progress in linear and integer optimization.

Network divergence analysis identifies adaptive gene modules and two orthogonal vulnerability axes in pancreatic cancer

open access: yesMolecular Oncology, EarlyView.
Tumors contain diverse cellular states whose behavior is shaped by context‐dependent gene coordination. By comparing gene–gene relationships across biological contexts, we identify adaptive transcriptional modules that reorganize into distinct vulnerability axes.

State Transition Simulated Annealing Algorithm for Discrete-Continuous Optimization Problems

open access: yesIEEE Access, 2019
A simulated annealing (SA) algorithm is an effective method for solving optimization problems, especially for combinatorial optimization problems. However, SA algorithms rely heavily on the iterative mechanism of the neighborhood structure.

COMP–PMEPA1 axis promotes epithelial‐to‐mesenchymal transition in breast cancer cells

open access: yesMolecular Oncology, EarlyView.
This study reveals that cartilage oligomeric matrix protein (COMP) promotes epithelial‐to‐mesenchymal transition (EMT) in breast cancer. We identify PMEPA1 (protein TMEPAI) as a novel COMP‐binding partner that mediates EMT via binding to the TSP domains of COMP, establishing the COMP–PMEPA1 axis as a key EMT driver in breast cancer.
