A DSL for Resource Checking Using Finite State Automaton-Driven Symbolic Execution

open access: yesOpen Computer Science, 2020
Static analysis is an essential way to find code smells and bugs. It checks the source code without execution and no test cases are required, therefore its cost is lower than testing.

The (Glg)ABCs of cyanobacteria: modelling of glycogen synthesis and functional divergence of glycogen synthases in Synechocystis sp. PCC 6803

open access: yesFEBS Letters, EarlyView.
We reconstituted Synechocystis glycogen synthesis in vitro from purified enzymes and showed that two GlgA isoenzymes produce glycogen with different architectures: GlgA1 yields denser, highly branched glycogen, whereas GlgA2 synthesizes longer, less‐branched chains.

Machine learning-driven prediction of optimal control flow graph traversal strategy [PDF]

open access: yesSerbian Journal of Electrical Engineering
Control flow graphs model possible program execution paths and thus are essential for static program analysis. Compilers use control flow graphs as a basis for their intermediate representations, allowing them to apply optimizations.

Reconstructing enzyme evolution by protein engineering

open access: yesFEBS Letters, EarlyView.
Natural enzyme evolution can be retraced by protein engineering methods such as directed evolution, rational design, and ancestral sequence reconstruction. These approaches reveal how enzymes emerged from ligand‐binding scaffolds, developed varying substrate preferences, formed oligomeric complexes, adapted to environmental changes, and evolved novel ...

Network divergence analysis identifies adaptive gene modules and two orthogonal vulnerability axes in pancreatic cancer

open access: yesMolecular Oncology, EarlyView.
Tumors contain diverse cellular states whose behavior is shaped by context‐dependent gene coordination. By comparing gene–gene relationships across biological contexts, we identify adaptive transcriptional modules that reorganize into distinct vulnerability axes.

Comprehensive Evaluation of Static Analysis Tools for Their Performance in Finding Vulnerabilities in Java Code

open access: yesIEEE Access
Various static code analysis tools have been designed to automatically detect software faults and security vulnerabilities. This paper aims to 1) conduct an empirical evaluation to assess the performance of five free and state-of-the-art static analysis ...

Efficient Decomposition of Unitary Matrices in Quantum Circuit Compilers

open access: yesApplied Sciences, 2022
Unitary decomposition is a widely used method to map quantum algorithms to an arbitrary set of quantum gates. Efficient implementation of this decomposition allows for the translation of bigger unitary gates into elementary quantum operations, which is ...

IMPDH inhibition enhances cytarabine efficacy in SAMHD1‐expressing leukaemia cells via guanine nucleotide depletion

open access: yesMolecular Oncology, EarlyView.
Cytarabine is a key therapy for acute myeloid leukaemia (AML), but its efficacy is limited by the dNTPase SAMHD1, which hydrolyses its active metabolite. Screening nucleotide biosynthesis inhibitors revealed that IMPDH inhibitors selectively sensitise SAMHD1‐proficient AML cells to cytarabine.
