Cypher - An Operating System

open access: yesInternational Journal of Scientific Research in Engineering and Management
Abstract - Minimal Linux-based operating systems provide a practical environment for examining how user-space components interact with the kernel, but mainstream operating systems often obscure these fundamentals behind complex subsystems. Custom shells offer a clearer view of command interpretation by exposing the fundamental stages without inherited ...

Gut microbiome and aging—A dynamic interplay of microbes, metabolites, and the immune system

open access: yesFEBS Letters, EarlyView.
Age‐dependent shifts in microbial communities engender shifts in microbial metabolite profiles. These in turn drive shifts in barrier surface permeability of the gut and brain and induce immune activation. When paired with preexisting age‐related chronic inflammation this increases the risk of neuroinflammation and neurodegenerative diseases.

A methionine‐lined active site governs carbocation stabilization and product specificity in a bacterial terpene synthase

open access: yesFEBS Letters, EarlyView.
This study reveals a unique active site enriched in methionine residues and demonstrates that these residues play a critical role by stabilizing carbocation intermediates through novel sulfur–cation interactions. Structure‐guided mutagenesis further revealed variants with significantly altered product profiles, enhancing pseudopterosin formation. These

Proving Cypher Query Equivalence

open access: yes2025 IEEE 41st International Conference on Data Engineering (ICDE)
Graph database systems store graph data as nodes and relationships, and utilize graph query languages (e.g., Cypher) for efficiently querying graph data. Proving the equivalence of graph queries is an important foundation for optimizing graph query performance, ensuring graph query reliability, etc.

Valosin‐containing protein counteracts ATP‐driven dissolution of FUS condensates through its ATPase activity in vitro

open access: yesFEBS Letters, EarlyView.
Biomolecular condensates formed by fused in sarcoma (FUS) are dissolved by high ATP concentrations yet persist in cells. Using a reconstituted system, we demonstrate that valosin‐containing protein (VCP), an AAA+ ATPase, counteracts ATP‐driven dissolution of FUS condensates through its D2 ATPase activity.

Diversity and complexity in neural organoids

open access: yesFEBS Letters, EarlyView.
Neural organoid research aims to expand genetic diversity on one side and increase tissue complexity on the other. Chimeroids integrate multiple donor genomes within single organoids. Self‐organising multi‐identity organoids, exogenous cell seeding, or enforced assembly of region‐specific organoids contribute to tissue complexity.

Domain- and Language-Adaptable Natural Language Interface for Property Graphs

open access: yesComputers
Despite the growing adoption of Property Graph Databases, like Neo4j, interacting with them remains difficult for non-technical users due to the reliance on formal query languages.

The ubiquitin ligase RNF115 is required for the clearance of damaged lysosomes

open access: yesFEBS Letters, EarlyView.
Upon lysosomal rupture, an E3 ubiquitin ligase RNF115 translocates from the cytosol to the damaged lysosomal membrane. Moreover, RNF115 depletion impairs the clearance of damaged lysosomes, identifying it as a key regulator of lysosomal quality control.
