Large scale simulation of turbulence using a hybrid spectral/finite difference solver [PDF]

open access: yes, 2009
Performing Direct Numerical Simulation (DNS) of turbulence on large-scale systems (offering more than 1024 cores) has become a challenge in high performance computing.

Direct Numerical Simulation of Solute Transport in Bioclogged Porous Media

open access: yesWater Resources Research
Biofilms in porous media significantly impact solute transport, beyond their role in reducing permeability through bioclogging. Experimental evidence has shown that biofilms can induce anomalous transport behaviors such as increased dispersion and ...

Refinement of amino‐acid conformation vs. difference density maps in time‐resolved serial femtosecond crystallography data analysis

open access: yesFEBS Open Bio, EarlyView.
The dFoCC pipeline starts with observed DED and resting‐state coordinates, which are then used to generate a library of triggered states. Correlation analysis of the calculated DED features of each candidate vs observed DED permits quantitative evaluation of candidate structural quality.

Numerical simulation of bubble dispersion in turbulent Taylor-Couette flow [PDF]

open access: yes, 2014
We investigate bubble dispersion in turbulent Taylor-Couette flow. The aim of this study is to describe the main mechanisms yielding preferential bubble accumulation in near-wall structures of the flow.

Molecular characterization of covRS mutations in M1UK Streptococcus pyogenes

open access: yesFEBS Open Bio, EarlyView.
Group A Streptococcus (GAS) acquires covRS mutations driving a hypervirulent bacterial state, frequently associated with invasive disease‐like necrotizing fasciitis. We demonstrate that the newly emerged M1UK GAS lineage can also acquire these mutations.

Transcripts enriched in codons that trigger P‐site tRNA‐mediated mRNA decay possess stable mRNA

open access: yesFEBS Open Bio, EarlyView.
PTMD codons were first described by Mendel et al. as mediators of an mRNA decay pathway dependent on the human protein CNOT3, homologous to yeast Not5. Our findings confirm that PTMD codons destabilize transcripts; however, unlike in yeast, the human pathway specifically targets and slightly destabilizes primarily stable mRNAs.

Direct numerical simulation of round supersonic free jet [PDF]

open access: yes, 2004
6th order group-velocity control scheme is constructed and used in direct numerical simulation of the round supersonic free jet. The exit Mach number of the jet is 2.5. The disturbance waves generated by the jet are showed and the reason of the existence

Direct Numerical Simulation of Chemical Non-equilibrium Turbulent Flow

open access: yes, 2013
Temporally evolving high-temperature turbulent channel flows (at M∞ = 6 and 10 and M∞ = 12000) are performed by using direct numerical simulation with the assumption of local thermal equilibrium and chemical non-equilibrium.

A new flow chip in combination with multiphoton microscopy as a protocol for longitudinal 3D imaging of tissue calcification under shear stress

open access: yesFEBS Open Bio, EarlyView.
Miniaturized flow chip platform enabling continuous perfusion and longitudinal multiphoton 3D imaging of vascular smooth muscle cell constructs under physiological flow. Brightfield imaging guides region selection, while CellTracker Green and mRuby‐labeled fetuin‐A visualize cells and mineral deposition, respectively. Magnesium supplementation markedly
