An Energy-Based Discrete Element Modeling Method Coupled with Time-Series Analysis for Investigating Deformations and Failures of Jointed Rock Slopes

open access: yesApplied Sciences, 2021
The discrete element method (DEM) can be effectively used in investigations of the deformations and failures of jointed rock slopes. However, when to appropriately terminate the DEM iterative process is not clear.

Developmental programmes drive cellular plasticity, disease progression and therapy resistance in lung adenocarcinoma

open access: yesMolecular Oncology, EarlyView.
This study shows that lung adenocarcinomas exploit developmental branching morphogenesis to acquire a therapy resistant basal‐like tumour cell state. This process was found to be regulated by combined TP53 loss‐of‐function and type‐I interferon signalling, identifying a novel axis for biomarker and therapeutic target discovery.

Simulation of penetration problems in geomechanics [PDF]

open access: yes, 2017
The simulation of penetration problems in geomaterials is a challenging problem as it involves large deformations and displacements as well as strong non-linearities affecting material behaviour, geometry and contact surfaces. The paper presents examples

Patient therapy outcome modeling in cancer organoids is improved by cancer‐associated fibroblasts and organoid assembly convolution

open access: yesMolecular Oncology, EarlyView.
Patient‐derived organoids (PDOs) from pancreatic, colorectal, and gastric cancers were used to evaluate standard and experimental therapies. Incorporating cancer‐associated fibroblasts (CAFs) into organoid cultures improved patient therapy outcome prediction.

LOCALIZATION OF SOLUTION OF THE PROBLEM OF THREE-DIMENSIONAL THEORY OF ELASTICITY WITH THE USE OF B-SPLINE DISCRETE-CONTINUAL FINITE ELEMENT METHOD

open access: yesInternational Journal for Computational Civil and Structural Engineering, 2023
Localization of solution of the problem of three-dimensional theory of elasticity with the use of B-spline discrete-continual finite element method (specific version of wavelet-based discrete-continual finite ele-ment method) is under consideration in ...

Analysing the significance of small conformational changes and low occupancy states in serial crystallographic data

open access: yesFEBS Open Bio, EarlyView.
This protocol paper outlines methods to establish the success of a time‐resolved serial crystallographic experiment, by means of statistical analysis of timepoint data in reciprocal space and models in real space. We show how to amplify the signal from excited states to visualise structural changes in successful experiments.

Evolutionarily divergent DUF4465 domains have a common vitamin B12‐binding function

open access: yesFEBS Open Bio, EarlyView.
We show that DUF4465 family proteins, widespread across bacteria from gut microbiomes, hydrothermal vents, and soil, share a common vitamin B12‐binding function. These augmented β‐jellyroll proteins bind vitamin B12 via extended loops. Our findings establish sequence‐diverse DUF4465 proteins as a widespread class of B12‐binding proteins, highlighting ...

Tensile response of the muscle-tendon complex using discrete element model [PDF]

open access: yes, 2014
Tear of the muscle-tendon complex (MTC) is one of the main causes of sport injuries (De Labareyre et al. 2005). However, the mechanisms leading to such injury are still unclear (Uchiyama et al. 2011). Before modeling the tear
