A Matrix-Theoretic Approach to the Construction of Reversible DNA Codes Over F₄²t

open access: yesIEEE Access
Let $n,k$ , and t be the positive integers. The primary aim of this paper is to introduce a new approach for the construction of reversible and reversible DNA codes using the concept of double-reflected matrices of any matrices over a commutative ring ...

Randomized Fast Design of Short DNA Words

open access: yes, 2005
We consider the problem of efficiently designing sets (codes) of equal-length DNA strings (words) that satisfy certain combinatorial constraints. This problem has numerous motivations including DNA computing and DNA self-assembly.

On Optimal Family of Codes for Archival DNA Storage

open access: yes, 2016
DNA based storage systems received attention by many researchers. This includes archival and re-writable random access DNA based storage systems. In this work, we have developed an efficient technique to encode the data into DNA sequence by using non ...

Lab Retriever: a software tool for calculating likelihood ratios incorporating a probability of drop-out for forensic DNA profiles. [PDF]

open access: yes, 2015
BackgroundTechnological advances have enabled the analysis of very small amounts of DNA in forensic cases. However, the DNA profiles from such evidence are frequently incomplete and can contain contributions from multiple individuals.

A p-Adic Model of DNA Sequence and Genetic Code

open access: yes, 2006
Using basic properties of p-adic numbers, we consider a simple new approach to describe main aspects of DNA sequence and genetic code. Central role in our investigation plays an ultrametric p-adic information space which basic elements are nucleotides ...

Monte Carlo Simulation-Based Calculations of Complex DNA Damage for Incidents of Environmental Ionizing Radiation Exposure

open access: yesApplied Sciences, 2021
In this paper, we present a useful Monte Carlo (MC)-based methodology that can be utilized to calculate the absorbed dose and the initial levels of complex DNA damage (such as double strand breaks-DSBs) in the case of an environmental ionizing radiation (

Lectures on DNA Codes

open access: yesCoRR, 2014
For $q$-ary $n$-sequences, we develop the concept of similarity functions that can be used (for $q=4$) to model a thermodynamic similarity on DNA sequences. A similarity function is identified by the length of a longest common subsequence between two $q$-ary $n$-sequences. Codes based on similarity functions are called DNA codes.

Design of Nonbinary Error Correction Codes With a Maximum Run-Length Constraint to Correct a Single Insertion or Deletion Error for DNA Storage

open access: yesIEEE Access, 2021
Due to the advantages of high information densities and longevity, DNA storage systems have begun to attract a lot of attention. However, common obstacles to DNA storage are caused by insertion, deletion, and substitution errors occurring in DNA ...

DanQ: a hybrid convolutional and recurrent deep neural network for quantifying the function of DNA sequences. [PDF]

open access: yes, 2016
Modeling the properties and functions of DNA sequences is an important, but challenging task in the broad field of genomics. This task is particularly difficult for non-coding DNA, the vast majority of which is still poorly understood in terms of ...
