On Double Cyclic Codes over Finite Chain Rings for DNA Computing

open access: yesEntropy
Let e be a fixed positive integer and n1,n2 be odd positive integers. The main objective of this article is to investigate the algebraic structure of double cyclic codes of length (n1,n2) over the finite chain ring Re = F4e+vF4e, where v2=0.

The role of miR‐335‐5p in the redifferentiation of BRAF p.V600E thyroid cancers

open access: yesMolecular Oncology, EarlyView.
The BRAF p.V600E mutation promotes thyroid cancer dedifferentiation and radioiodine resistance. Using a network approach, we identified miR‐335‐5p as a key regulator of BRAF‐mutated thyroid tumors. Restoring miR‐335‐5p increased thyroid‐specific gene expression and iodine uptake in cells and organoids.

Codes in the damerau distance for DNA storage [PDF]

open access: yes2016 IEEE International Symposium on Information Theory (ISIT), 2016
Motivated by applications in DNA-based storage, we introduce the new problem of code design in the Damerau metric. The Damerau metric is a generalization of the Levenshtein distance which, in addition to deletions, insertions and substitution errors also accounts for adjacent transposition edits.

Circular RNA expression landscapes in myelodysplastic neoplasms: Associations with mutational signatures and disease progression

open access: yesMolecular Oncology, EarlyView.
In this explorative study, the abundance of circular RNA molecules in bone marrow stem cells was found to be elevated in patients with high‐risk myelodysplastic neoplasms, and to be associated with an increased risk of progression to acute myeloid leukemia.

EDNRB‐dependent endothelin signaling reduces proliferation and promotes proneural‐to‐mesenchymal transition in gliomas

open access: yesMolecular Oncology, EarlyView.
Glioma cells mainly express the endothelin receptor EDNRB, while EDNRA is restricted to a perivascular tumor subpopulation. Endothelin signaling reduces glioma cell proliferation while promoting migration and a proneural‐to‐mesenchymal transition associated with poor prognosis. This pathway activates Ca2+, K+, ERK, and STAT3 signalings and is regulated

K-Means Multi-Verse Optimizer (KMVO) Algorithm to Construct DNA Storage Codes

open access: yesIEEE Access, 2020
In an era of information explosion, dealing with massive data has become a problem. Since DeoxyriboNucleic Acid (DNA) is a high-density storage medium with long storage endurance, a DNA based storage system is a viable solution.

Keratin 19 as a prognostic marker and contributing factor of metastasis and chemoresistance in high‐grade serous ovarian cancer

open access: yesMolecular Oncology, EarlyView.
Keratin 19 (KRT19) is overexpressed in high‐grade serous ovarian cancer with high levels of Kallikrein‐related peptidases (KLK) 4–7 and is associated with poor survival. In vivo analyses demonstrate that elevated KRT19 increases peritoneal tumour burden.

Construction of Cyclic DNA Codes Over the Ring Z4 + vZ4

open access: yesIEEE Access, 2020
In this work, we investigate DNA codes of odd length over the finite ring $R=\mathbb {Z}_{4}+v \mathbb {Z}_{4},v^{2}=v$ . Firstly, we give a map $\Phi $ from $R^{n}$ to $\{A, T, G,C\}^{2n}$ .

Somatic mutational landscape in von Hippel–Lindau familial hemangioblastoma

open access: yesMolecular Oncology, EarlyView.
The causes of central nervous system (CNS) hemangioblastoma in Von Hippel–Lindau (vHL) disease are unclear. We used Whole Exome Sequencing (WES) on familial hemangioblastoma to investigate events that underlie tumor development. Our findings suggest that VHL loss creates a permissive environment for tumor formation, while additional alterations ...

Constructing DNA Codes with Larger Distance from Quaternary Words

open access: yesJambura Journal of Mathematics
In this work, we propose a novel method to construct DNA codes from quaternary words. The method uses permutation groups that act in the set {1, 2, …, 4n}, representing the coordinate and coordinate value of quaternary words.
