CellOntologyMapper: Consensus mapping of cell type annotation

open access: yesiMetaOmics, EarlyView.
CellOntologyMapper automates the standardization of cell type annotations in single‐cell RNA‐seq by mapping user‐defined names to the Cell Ontology (CL) and Cell Taxonomy (CT). The framework constructs a comprehensive embedding database of 19,381 curated cell types using sentence transformers, large language models, and synonym expansion.

You Are What You (First) Eat

open access: yesFrontiers in Human Neuroscience, 2018
As far back as we can remember, we eat. In fact, we eat before we can remember. Our first meal is amniotic fluid. We swallow it during the first trimester of gestation, and with that, we expose our gut to a universe of molecules.

Distinct phosphorylation clusters determines the signalling outcome of the free fatty acid receptor FFA4/GPR120 [PDF]

open access: yes, 2016
It is established that long-chain free fatty acids including ω-3 fatty acids mediate an array of biological responses through members of the free fatty acid receptor family, which includes FFA4.

Nano‐plastics disrupt systemic metabolism by remodeling the bile acid–microbiota axis and driving hepatic–intestinal dysfunction

open access: yesiMeta, EarlyView.
The pervasiveness of microplastic pollution poses a growing health risk, yet its long‐term metabolic consequences remain poorly defined. Here, we exposed mice to polyethylene terephthalate nanoparticle (NP) and combined histopathology, biochemistry, metabolomics, and metagenomics to resolve their interactions.

Diabetes-preventive molecular mechanisms of breast versus formula feeding: new insights into the impact of milk on stem cell Wnt signaling

open access: yesFrontiers in Nutrition
Human milk serves as a transmitter for epigenetic programming involved in postnatal tissue development and organ maturation of the infant. In contrast to formula feeding (FF), prolonged breastfeeding (BF) has been associated with diabetes-preventive ...

Wnt signalling in intestinal stem cells: lessons from mice and flies [PDF]

open access: yes, 2018
Adult stem cells play critical roles in the basal maintenance of tissue integrity, also known as homeostasis, and in tissue regeneration following damage. The highly conserved Wnt signalling pathway is a key regulator of stem cell fate.

Enteroendocrine and tuft cells support Lgr5 stem cells on Paneth cell depletion

open access: yesProceedings of the National Academy of Sciences of the United States of America, 2019
Significance The stem cell niche is the in vivo microenvironment in which stem cells both reside and receive stimuli that determine their fate. Intestinal Paneth cells produce an arsenal of molecules involved in numerous biological processes, including ...

A Gut Feeling for Obesity: 7TM Sensors on Enteroendocrine Cells [PDF]

open access: yesCell Metabolism, 2008
Enteroendocrine cells, which secrete peptide hormones in response to sensation of food and gut microbiota products, can now be genetically tagged, isolated, cultured, and characterized for expression of the elusive chemosensors, as shown in publications in PNAS (Samuel et al., 2008) and in this issue (Reimann et al., 2008).

Clinical, manometric, genetic, and histologic associations in pediatric intestinal pseudo‐obstruction: A case series

open access: yesJournal of Pediatric Gastroenterology and Nutrition, EarlyView.
Abstract Objectives Pediatric intestinal pseudo‐obstruction (PIPO) is a severe bowel motility disorder characterized by impaired propulsion of gastrointestinal contents without mechanical obstruction. PIPO encompasses congenital and acquired disorders, including neuropathies, myopathies, and mesenchymopathies.
