Organizing the interface—Plasma membrane architecture and receptor dynamics in virus‐cell interactions

open access: yesFEBS Letters, EarlyView.
Plasma membranes contain dynamic nanoscale domains that organize lipids and receptors. Because viruses operate at similar scales, this architecture shapes early infection steps, including attachment, receptor engagement, and entry. Using influenza A virus and HIV‐1 as examples, we highlight how receptor nanoclusters, multivalent glycan interactions ...

Graph-algebras—faithful representations and mediating objects in mathematics [PDF]

open access: yes, 2018
I consider the role of diagrams in contemporary mathematics. More specifically the role of certain diagrams—so-called directed graphs—will be investigated. I propose that these graphs act as mediating objects.

Epigenetic blind spots – the role of DNA methylation dynamics in stem cell‐based models of embryogenesis

open access: yesFEBS Letters, EarlyView.
Embryo‐like structures (stembryos) are an innovative tool, but they are hindered by experimental variability and limited developmental potential. DNA methylation is crucial for mammalian development, but its status in stembryo models is poorly characterized.

A faithful polynomial representation of Out F3 [PDF]

open access: yes, 1989
Let Fn be a free group of rank n and let Out Fn be its outer automorphism group. The main result of this paper is that Out F3 has a faithful representation as a group of automorphisms of the polynomial ring in seven variables over the integers.

pH‐mediated activation of the lysosomal arginine sensor SLC38A9

open access: yesFEBS Letters, EarlyView.
Cells monitor nutrient levels via the lysosomal transporter SLC38A9 to activate the mechanistic target of rapamycin complex 1 (mTORC1). This study reveals that SLC38A9 function is regulated by pH. We identified histidine 544 as a critical pH sensor that undergoes conformational changes to control amino acid efflux from lysosomes; therefore, it ...

Faithful permutation representations of toroidal regular maps [PDF]

open access: yes, 2019
In this paper we list all possible degrees of a faithful transitive permutation representation of the group of symmetries of a regular map of types $\{4,4\}$ and $\{3,6\}$ and we give examples of graphs, called CPR-graphs, representing some of these ...

Rab14 regulates the transport of human papillomavirus to the trans‐Golgi network for infectious cell entry

open access: yesFEBS Letters, EarlyView.
This study reveals that the small GTPase Rab14 is necessary for human papillomavirus (HPV) infection and plays an essential role in the transport of virions to the trans‐Golgi network (TGN). HPV in the early endosome (EE), which harbors GTP‐bound Rab14, is transported to the TGN through the switch of Rab14 from its GTP‐bound to GDP‐bound form.

Degradation mechanism of the von Willebrand factor A2 domain by nattokinase

open access: yesFEBS Letters, EarlyView.
Nattokinase, a natto‐derived protease, exhibits potent antithrombotic effects. This study demonstrates that nattokinase directly cleaves the von Willebrand factor (vWF) A2 domain in vitro. Unlike the native regulator ADAMTS13, nattokinase degrades folded vWF independently of shear stress.

The ubiquitin‐proteasome system and autophagy as guardians of the cellular proteome

open access: yesFEBS Letters, EarlyView.
This Perspective covers the three principles governing the crosstalk between the ubiquitin‐proteasome system and autophagy in cellular proteostasis: (1) a shared ubiquitin code routing substrates via shuttle factors or autophagy receptors; (2) spatial compartmentalization into phase‐separated degradation hubs and organelle‐specific modules (exemplified

Faithful π-nets. A graphical representation of the asynchronous π-calculus [PDF]

open access: yes, 1998
Starting from the π-nets defined by Milner, we present a graphical formalism called faithful π-nets. The aim of these nets is to provide a graphical form to the systems with dynamically changing configurations. The faithful π-nets correspond precisely to
