Somatic mutational landscape in von Hippel–Lindau familial hemangioblastoma

open access: yesMolecular Oncology, EarlyView.
The causes of central nervous system (CNS) hemangioblastoma in Von Hippel–Lindau (vHL) disease are unclear. We used Whole Exome Sequencing (WES) on familial hemangioblastoma to investigate events that underlie tumor development. Our findings suggest that VHL loss creates a permissive environment for tumor formation, while additional alterations ...

Evaluating the Nuclear Reaction Optimization (NRO) Algorithm for Gene Selection in Cancer Classification

open access: yesDiagnostics
Background/Objectives: Cancer classification using microarray datasets presents a significant challenge due to their extremely high dimensionality. This complexity necessitates advanced optimization methods for effective gene selection. Methods: This study introduces and evaluates the Nuclear Reaction Optimization (NRO)—drawing inspiration from nuclear

Deciphering transcriptional plasticity in pancreatic ductal adenocarcinoma reveals alterations in sensory neuron innervation

open access: yesMolecular Oncology, EarlyView.
Pancreatic sensory neurons innervating healthy and PDAC tissue were retrogradely labeled and profiled by single‐cell RNA sequencing. Tumor‐associated innervation showed a dominant neurofilament‐positive subtype, altered mitochondrial gene signatures, and reduced non‐peptidergic neurons.

A review of performance evaluation measures for hierarchical classifiers [PDF]

open access: yes, 2007
Criteria for evaluating the performance of a classifier are an important part in its design. They allow to estimate the behavior of the generated classifier on unseen data and can be also used to compare its performance against the performance of ...

Heterozygous loss‐of‐function alleles associate the conserved 3′‐5′ exoribonuclease EXOSC10 with hypersensitivity to the anticancer drug 5‐fluorouracil

open access: yesMolecular Oncology, EarlyView.
EXOSC10, an essential nuclear RNA exosome‐associated 3′‐5′ exoribonuclease, is inhibited by the anticancer drug 5‐fluorouracil (5‐FU), and EXOSC10 depletion increases 5‐FU sensitivity. The colon‐cancer variant EXOSC10S402T, located in a proteolysis motif, is stable and nuclear but nonfunctional in vivo.

HPO-driven virtual gene panel: a new efficient approach in molecular autopsy of sudden unexplained death

open access: yesBMC Medical Genomics, 2021
Background Molecular autopsy represents an efficient tool to save the diagnosis in up to one-third of sudden unexplained death (SUD). A defined gene panel is usually used for the examination.

Adaptor protein CIN85 potentiates the motility of osteosarcoma cells via the Akt/mTOR and MMP2‐COL3A1 axis

open access: yesMolecular Oncology, EarlyView.
CIN85 is highly expressed in osteosarcoma, particularly in metastatic lesions. Its overexpression increases cell migration and Matrigel invasion, while silencing CIN85 suppresses these behaviors. Transcriptome analysis shows that CIN85 regulates MMP2, COL3A1, and Akt/mTOR signaling. Targeting these pathways reverses CIN85‐induced motility, highlighting

Evolutionary Fuzzy Clustering Algorithm with Knowledge-Based Evaluation and Applications for Gene Expression Profiling

open access: yesJournal of Computational and Theoretical Nanoscience, 2005
In microarray data analysis, clustering is a method that groups thousands of genes by their similarities of expression levels, helping to analyze gene expression profiles. This method has been used for identifying unknown functions of genes. The fuzzy clustering method assigns one sample to multiple groups according to their degrees of membership. This
