Unsupervised learning of transcriptional regulatory networks via latent tree graphical models [PDF]

open access: yesarXiv, 2016
Gene expression is a readily-observed quantification of transcriptional activity and cellular state that enables the recovery of the relationships between regulators and their target genes. Reconstructing transcriptional regulatory networks from gene expression data is a problem that has attracted much attention, but previous work often makes the ...

Geometric Characteristics of Dynamic Correlations for Combinatorial Regulation in Gene Expression Noise [PDF]

open access: yes, 2009
Knowing which mode of combinatorial regulation (typically, AND or OR logic operation) that a gene employs is important for determining its function in regulatory networks. Here, we introduce a dynamic cross-correlation function between the output of a gene and its upstream regulator concentrations for signatures of combinatorial regulation in gene ...

Gene expression in growing cells: A biophysical primer [PDF]

open access: yesarXiv, 2023
Cell growth and gene expression, essential elements of all living systems, have long been the focus of biophysical interrogation. Advances in single-cell methods have invigorated theoretical studies into these processes. However, until recently, there was little dialog between the two areas of study.

Functional exploration of co-expression networks identifies a nexus for modulating protein and citric acid titres in Aspergillus niger submerged culture [PDF]

open access: yes, 2019
Background: Filamentous fungal cell factories are used to produce numerous proteins, enzymes, and organic acids. Protein secretion and filamentous growth are tightly coupled at the hyphal tip. Additionally, both these processes require ATP and amino acid

Identification of CD38high Monocyte as a Candidate Diagnostic Biomarker and Therapeutic Target for Sepsis

open access: yesAdvanced Science, EarlyView.
This study uncovers that CD38high monocytes discriminate sepsis and sterile inflammation and are associated with 28‐day mortality in bacterial sepsis. Targeting CD38 therapy reduces inflammatory response in monocytes and in sepsis mice model. Mechanistically, CD38‐HIF‐1α/glycolysis/MGO loop exacerbates sepsis‐induced immune dysregulation.

Candida albicans induces Metabolic Reprogramming in human NK cells and responds to Perforin with a Zinc Depletion Response

open access: yesFrontiers in Microbiology, 2016
As part of the innate immune system, natural killer (NK) cells are directly involved in the response to fungal infections. Perforin has been identified as the major effector molecule acting against many fungal pathogens.

A dynamical system model for predicting gene expression from the epigenome [PDF]

open access: yesarXiv, 2020
Gene regulation is an important fundamental biological process. The regulation of gene expression is managed through a variety of methods including epigenetic processes (e.g., DNA methylation). Understanding the role of epigenetic changes in gene expression is a fundamental question of molecular biology.

A Comprehensive Analysis of Gene Expression Changes Provoked by Bacterial and Fungal Infection in C. elegans

open access: yesPLoS ONE, 2011
While Caenorhabditis elegans specifically responds to infection by the up-regulation of certain genes, distinct pathogens trigger the expression of a common set of genes.

Ultrasound‐Triggered Nanocomposite “Lever” Hydrogels with a Full Repair System Accelerates Diabetic Foot Ulcer Repair

open access: yesAdvanced Science, EarlyView.
Ultrasound (US)‐treated nanocomposite ‘lever’ hydrogels reprogrammed wound reactive oxygen species (ROS) levels and promoted wound healing in infected diabetic foot ulcers. Abstract Diabetic foot ulcers (DFUs) are a complex mixture of neuropathy, peripheral arterial disease, and infection, where excessive reactive oxygen species (ROS) exacerbates ...
