Exploring lipid diversity and minimalism to define membrane requirements for synthetic cells

open access: yesFEBS Letters, EarlyView.
Designing the lipid membrane of synthetic cells is a complex task, in which its various roles (among them solute transport, membrane protein support, and self‐replication) should all be integrated. In this review, we report the latest top‐down and bottom‐up advances and discuss compatibility and complexity issues of current engineering approaches ...

Asterias: a parallelized web-based suite for the analysis of expression and aCGH data [PDF]

open access: yes, 2006
Asterias (\url{http://www.asterias.info}) is an integrated collection of freely-accessible web tools for the analysis of gene expression and aCGH data. Most of the tools use parallel computing (via MPI).

GSAE: an autoencoder with embedded gene-set nodes for genomics functional characterization

open access: yes, 2018
Bioinformatics tools have been developed to interpret gene expression data at the gene set level, and these gene set based analyses improve the biologists' capability to discover functional relevance of their experiment design. While elucidating gene set

C‐mannosylation promotes ADAMTS1 activation and secretion in human testicular germ cell tumor NEC8 cells

open access: yesFEBS Letters, EarlyView.
C‐mannosylation is a unique form of protein glycosylation. In this study, we demonstrated that ADAMTS1 is C‐mannosylated at Trp562 and Trp565 in human testicular germ cell tumor NEC8 cells. We found that C‐mannosylation of ADAMTS1 is essential for its secretion, processing, enzymatic activity, and ability to promote vasculogenic mimicry. These findings

AUGUSTUS: a web server for gene prediction in eukaryotes that allows user-defined constraints

open access: yesNucleic Acids Res., 2005
We present a WWW server for AUGUSTUS, a software for gene prediction in eukaryotic genomic sequences that is based on a generalized hidden Markov model, a probabilistic model of a sequence and its gene structure.

The multidrug and toxin extrusion (MATE) transporter DTX51 antagonizes non‐cell‐autonomous HLS1–AMP1 signaling in a region‐specific manner

open access: yesFEBS Letters, EarlyView.
The Arabidopsis mutants hls1 hlh1 and amp1 lamp1 exhibit pleiotropic developmental phenotypes. Although the functions of the causative genes remain unclear, they act in the same genetic pathway and are thought to generate non‐cell‐autonomous signals.

Improved circRNA Identification by Combining Prediction Algorithms

open access: yesFrontiers in Cell and Developmental Biology, 2018
Non-coding RNA is an interesting class of gene regulators with diverse functionalities. One large subgroup of non-coding RNAs is the recently discovered class of circular RNAs (circRNAs). CircRNAs are conserved and expressed in a tissue and developmental

Disease gene prediction for molecularly uncharacterized diseases

open access: yesPLoS Comput. Biol., 2019
Network medicine approaches have been largely successful at increasing our knowledge of molecularly characterized diseases. Given a set of disease genes associated with a disease, neighbourhood-based methods and random walkers exploit the interactome ...

Microbial exopolysaccharide production by polyextremophiles in the adaptation to multiple extremes

open access: yesFEBS Letters, EarlyView.
Polyextremophiles are microorganisms that endure multiple extreme conditions by various adaptation strategies that also include the production of exopolysaccharides (EPSs). This review provides an integrated perspective on EPS biosynthesis, function, and regulation in these organisms, emphasizing their critical role in survival and highlighting their ...

Predicting gene expression from histone modifications with self-attention based neural networks and transfer learning

open access: yesFrontiers in Genetics, 2022
It is well known that histone modifications play an important part in various chromatin-dependent processes such as DNA replication, repair, and transcription.
