Evolutionary-scale prediction of atomic level protein structure with a language model

open access: yesbioRxiv, 2022
Artificial intelligence has the potential to open insight into the structure of proteins at the scale of evolution. It has only recently been possible to extend protein structure prediction to two hundred million cataloged proteins.

Predicting Gene Expression from Sequence [PDF]

open access: yesCell, 2004
We describe a systematic genome-wide approach for learning the complex combinatorial code underlying gene expression. Our probabilistic approach identifies local DNA-sequence elements and the positional and combinatorial constraints that determine their context-dependent role in transcriptional regulation.

Evidence That Inconsistent Gene Prediction Can Mislead Analysis of Dinoflagellate Genomes

open access: yesJournal of Phycology, 2019
Comparative algal genomics often relies on predicted genes from de novo assembled genomes. However, the artifacts introduced by different gene‐prediction approaches, and their impact on comparative genomic analysis remain poorly understood.

Prediction of disease genes using tissue-specified gene-gene network [PDF]

open access: yesBMC Systems Biology, 2014
Tissue specificity is an important aspect of many genetic diseases in the context of genetic disorders as the disorder affects only few tissues. Therefore tissue specificity is important in identifying disease-gene associations. Hence this paper seeks to discuss the impact of using tissue specificity in predicting new disease-gene associations and how ...

A Regularized Method for Selecting Nested Groups of Relevant Genes from Microarray Data

open access: yes, 2008
Gene expression analysis aims at identifying the genes able to accurately predict biological parameters like, for example, disease subtyping or progression.

Gene prediction with a hidden Markov model and a new intron submodel

open access: yesEuropean Conference on Computational Biology, 2003
MOTIVATION The problem of finding the genes in eukaryotic DNA sequences by computational methods is still not satisfactorily solved. Gene finding programs have achieved relatively high accuracy on short genomic sequences but do not perform well on longer

Modeling leaderless transcription and atypical genes results in more accurate gene prediction in prokaryotes

open access: yesGenome Research, 2018
In a conventional view of the prokaryotic genome organization, promoters precede operons and ribosome binding sites (RBSs) with Shine-Dalgarno consensus precede genes.

Population and species neighbor identity impact trait–trait relationships and plant performance

open access: yesPopulation Ecology, EarlyView.
We evaluated how populations and species identity influence plant performance and trait outcomes in mixtures, and assessed trait variation among populations of two forb species native to the western United States (Dieteria canescens and Heterotheca villosa) following three interaction treatments (single‐population monoculture, two‐population mixture ...

Improved circRNA Identification by Combining Prediction Algorithms

open access: yesFrontiers in Cell and Developmental Biology, 2018
Non-coding RNA is an interesting class of gene regulators with diverse functionalities. One large subgroup of non-coding RNAs is the recently discovered class of circular RNAs (circRNAs). CircRNAs are conserved and expressed in a tissue and developmental
