Inference of a probabilistic Boolean network from a single observed temporal sequence
The inference of gene regulatory networks is a key issue for genomic signal processing. This paper addresses the inference of probabilistic Boolean networks (PBNs) from observed temporal sequences of network states.

In the present work, we have identified a transcriptional signature based on the differential expression of six genes (BCL2&MAST4, HSH2D&LAT2, METRN&PITPNM2) that would facilitate the early detection of T‐cell acute lymphoblastic leukemia (T‐ALL) patients prone to a poor treatment response and could be implemented at diagnosis, along with other risk ...

CCDC80 suppresses high‐grade serous ovarian cancer migration via negative regulation of B7‐H3
PAX8 is a lineage‐specific master regulator of transcription in high‐grade serous ovarian cancer (HGSC) progression. We show for the first time that PAX8 facilitates proliferation and metastasis by repressing the cell autonomous tumor suppressor CCDC80 and inducing B7‐H3 expression.

A gene regulatory network for cell differentiation in Caenorhabditis elegans
Biological development is a remarkably complex process. A single cell, in an appropriate environment, contains enough information to produce a wide variety of specialised cell types, whose spatial and temporal dynamics interact to form intricately ...

E2A selectively regulates TGF‐β–induced apoptosis in KRAS‐mutant non‐small cell lung cancer
Ability to induce apoptosis by TGF‐β is frequently lost in advanced lung adenocarcinoma despite intact TGF‐β signaling. We identify E2A as a mutant KRAS–dependent mediator of resistance to TGF‐β–induced apoptosis. TGF‐β induces E2A via SMAD3 in mutant KRAS cells, and E2A silencing restores apoptosis and enhances radiation response in cell lines ...

Gene network inference is the task of reconstructing regulatory networks among genes from high-throughput (in particular transcriptomic) data. Here we introduce the main concepts of this rich and rapidly evolving field. In order to illustrate the basic principles of gene network inference we simulate gene expression patterns using two distinct ...

Gene Regulatory Network Modeling with Multiple Linear Regressions [PDF]
[[abstract]]Gene regulatory network modeling is a difficult inverse problem. Given limited amount of experimental data about gene expressions, a dynamic model is sought to fit the data to infer interesting biological processes.

Beyond its role in immune evasion, this study identified that CD47 drives tumor‐intrinsic signaling in non‐small cell lung cancer (NSCLC). Transcriptomic profiling and functional studies revealed that CD47 regulates cell adhesion, migration, and metastasis through an ERK–EMT signaling axis.
