Comparing large covariance matrices under weak conditions on the dependence structure and its application to gene clustering [PDF]

open access: yes, 2016
Comparing large covariance matrices has important applications in modern genomics, where scientists are often interested in understanding whether relationships (e.g., dependencies or co-regulations) among a large number of genes vary between different ...

Visualization for genomics: the Microbial Genome Viewer [PDF]

open access: yesBioinformatics, 2004
Abstract Summary: A Web-based visualization tool, the Microbial Genome Viewer, is presented that allows the user to combine complex genomic data in a highly interactive way. This Web tool enables the interactive generation of chromosome wheels and linear genome maps from genome annotation data stored in a MySQL database.

Distinct dysregulated pathways in sporadic and Lynch syndrome‐associated colorectal cancer offer insights for targeted treatment

open access: yesFEBS Letters, EarlyView.
This study explores the distinct molecular mechanisms underlying Lynch syndrome‐associated and sporadic colorectal cancer (CRC). By highlighting the therapeutic potential of targeting the PI3K‐Akt pathway in Lynch syndrome‐associated CRC and the Wnt pathway in sporadic CRC, the findings open avenues for personalised treatment strategies, aiming to ...

Nucleotide Distribution Patterns in Insect Genomes [PDF]

open access: yesSystemix Reports 1, Feb 18, 2007, 2007
This work analyzed genome-wide nucleotide distribution patterns in ten insect genomes. Two internal measures were applied: (i) GC variation and (ii) third codon nucleotide preference. Although the genome size and overall GC level did not show any correlation with insect order, the internal measures usually displayed higher levels of consistency.

Variant Review with the Integrative Genomics Viewer.

open access: yesCancer Research, 2017
Manual review of aligned reads for confirmation and interpretation of variant calls is an important step in many variant calling pipelines for next-generation sequencing (NGS) data.

Towards a bioinformatics platform for the Musa research community : [Abstract W076] [PDF]

open access: yes, 2010
Current experiments in genomics produce a large amount of data that needs to be organized into databases and broadly accessible. Like other species, the Musa genomics community would benefit from centralized and innovative ways to study its genome.

The multiple roles of the NlpC_P60 peptidase family in mycobacteria – an underexplored target for antimicrobial drug discovery

open access: yesFEBS Letters, EarlyView.
The NlpC_P60 superfamily of peptidases is recognised by its key role in bacterial cell wall homeostasis. Recently, studies have also described the involvement of NlpC_P60‐like enzymes in bacterial competitive mechanisms and pathogenesis across several lineages.
