Generalized Hashing and Parent-Identifying Codes [PDF]

open access: yes, 2003
Let C be a code of length n over an alphabet of q letters. For a pair of integers 2 t < u, C is (t; u)-hashing if for any two subsets T ; U C, satisfying T U , jT j = t, jU j = u, there is a coordinate 1 i n such that for any x 2 T , y 2 U x, x

Circular RNA expression landscapes in myelodysplastic neoplasms: Associations with mutational signatures and disease progression

open access: yesMolecular Oncology, EarlyView.
In this explorative study, the abundance of circular RNA molecules in bone marrow stem cells was found to be elevated in patients with high‐risk myelodysplastic neoplasms, and to be associated with an increased risk of progression to acute myeloid leukemia.

Vertex identifying codes for the n-dimensional lattice [PDF]

open access: yes, 2012
An r-identifying code on a graph G is a set C ⊂ V (G) such that for every vertex in V (G), the intersection of the radius-r closed neighborhood with C is nonempty and different.

Subtype‐specific enhancer RNAs define transcriptional regulators and prognosis in breast cancers

open access: yesMolecular Oncology, EarlyView.
This study employed machine learning methodologies to perform the subtype‐specific classification of RNA‐seq data sets, which are mapped on enhancers from TCGA‐derived breast cancer patients. Their integration with gene expression (referred to as ProxCReAM eRNAs) and chromatin accessibility profiles has the potential to identify lineage‐specific and ...

Network divergence analysis identifies adaptive gene modules and two orthogonal vulnerability axes in pancreatic cancer

open access: yesMolecular Oncology, EarlyView.
Tumors contain diverse cellular states whose behavior is shaped by context‐dependent gene coordination. By comparing gene–gene relationships across biological contexts, we identify adaptive transcriptional modules that reorganize into distinct vulnerability axes.

11 Novel Systematic Method for Identifying Congenital Anomaly Cases in Electronic Health Record Databases

open access: yesJournal of Clinical and Translational Science
OBJECTIVES/GOALS: Congenital anomalies (CAs) affect 3% of live births, yet the cause of 80% of CAs is unknown and for the 20% with an identified cause, variability in penetrance suggests additional risk drivers exist.

Identifying Code Clones with RefactorErl

open access: yesActa Cybernetica, 2016
Code clones, the results of "copy&paste programming", have a negativeimpact on software maintenance. Therefore several tools and techniqueshave been developed to identify them in the source code. Most ofthem concentrate on imperative, well known languages, while in thispaper, we give an AST/metric based clone detection algorithm forthe functional ...

Pre‐analytical optimization of cell‐free DNA and extracellular vesicle‐derived DNA for mutation detection in liquid biopsies

open access: yesMolecular Oncology, EarlyView.
Pre‐analytical handling critically determines liquid biopsy performance. This study defines practical best‐practice conditions for cell‐free DNA (cfDNA) and extracellular vesicle–derived DNA (evDNA), showing how processing time, storage conditions, tube type, and plasma input volume affect DNA integrity and mutation detection.

Identifying codes in vertex-transitive graphs [PDF]

open access: yes, 2014
We consider the problem of computing identifying codes of graphs and its fractional relaxation. The ratio between the optimal integer and fractional solutions is between 1 and 2 log(|V|) where V is the set of vertices of the graph.

EDNRB‐dependent endothelin signaling reduces proliferation and promotes proneural‐to‐mesenchymal transition in gliomas

open access: yesMolecular Oncology, EarlyView.
Glioma cells mainly express the endothelin receptor EDNRB, while EDNRA is restricted to a perivascular tumor subpopulation. Endothelin signaling reduces glioma cell proliferation while promoting migration and a proneural‐to‐mesenchymal transition associated with poor prognosis. This pathway activates Ca2+, K+, ERK, and STAT3 signalings and is regulated
