Controlling brain dynamics: Landscape and transition path for working memory.

open access: yesPLoS Computational Biology, 2023
Understanding the underlying dynamical mechanisms of the brain and controlling it is a crucial issue in brain science. The energy landscape and transition path approach provides a possible route to address these challenges. Here, taking working memory as

Functional characterization of theZEB2regulatory landscape [PDF]

open access: yesHuman Molecular Genetics, 2018
Zinc finger E-box-binding homeobox 2 (ZEB2) is a key developmental regulator of the central nervous system (CNS). Although the transcriptional regulation of ZEB2 is essential for CNS development, the elements that regulate ZEB2 expression have yet to be identified.

Tau acetylation at K331 has limited impact on tau pathology in vivo

open access: yesFEBS Letters, EarlyView.
We mapped tau post‐translational modifications in humanized MAPT knock‐in mice and in amyloid‐bearing double knock‐in mice. Acetylation within the repeat domain, particularly around K331, showed modest increases under amyloid pathology. To test functional relevance, we generated MAPTK331Q knock‐in mice.

On simplified global nonlinear function for fitness landscape: a case study of inverse protein folding. [PDF]

open access: yesPLoS ONE, 2014
The construction of fitness landscape has broad implication in understanding molecular evolution, cellular epigenetic state, and protein structures. We studied the problem of constructing fitness landscape of inverse protein folding or protein design ...

The functional proteome landscape of Escherichia coli

open access: yesNature, 2020
Recent developments in high-throughput reverse genetics1,2 have revolutionized our ability to map gene function and interactions3-6. The power of these approaches depends on their ability to identify functionally associated genes, which elicit similar phenotypic changes across several perturbations (chemical, environmental or genetic) when knocked out7-

Calpain small subunit homodimerization is robust and calcium‐independent

open access: yesFEBS Letters, EarlyView.
Calpains dimerize via penta‐EF‐hand (PEF) domains. Using single‐molecule force spectroscopy, we measured the strength and kinetics of PEF–PEF homodimer binding. The interaction is robust, shows a transient conformational step before dissociation, and remains largely insensitive to Ca2+.

THE FUNCTION OF PLANTATION FORESTRY IN LANDSCAPE CONNECTIVITY

open access: yesApplied Ecology and Environmental Research, 2016
Plantation forestry has been widely used for industrial purposes, creating vast extensions of culture forests. Although these plantations have a primary economic goal, they may indirectly serve other functions, such as landscape connectivity. Eucalypts are among the main plantation species used worldwide.

Gut microbiome and aging—A dynamic interplay of microbes, metabolites, and the immune system

open access: yesFEBS Letters, EarlyView.
Age‐dependent shifts in microbial communities engender shifts in microbial metabolite profiles. These in turn drive shifts in barrier surface permeability of the gut and brain and induce immune activation. When paired with preexisting age‐related chronic inflammation this increases the risk of neuroinflammation and neurodegenerative diseases.
