A linear mixed model approach to gene expression-tumor aneuploidy association studies. [PDF]

open access: yes, 2019
Aneuploidy, defined as abnormal chromosome number or somatic DNA copy number, is a characteristic of many aggressive tumors and is thought to drive tumorigenesis.

Case-Deletion Diagnostics for Linear Mixed Models [PDF]

open access: yesTechnometrics, 2014
Based on the Q-function, the conditional expectation of the logarithm of the joint-likelihood between responses and random effects, we propose a case-deletion approach to identify influential subjects and influential observations in linear mixed models.

In situ molecular organization and heterogeneity of the Legionella Dot/Icm T4SS

open access: yesFEBS Letters, EarlyView.
We present a nearly complete in situ model of the Legionella Dot/Icm type IV secretion system, revealing its central secretion channel and identifying new components. Using cryo‐electron tomography with AI‐based modeling, our work highlights the structure, variability, and mechanism of this complex nanomachine, advancing understanding of bacterial ...

Robust Model Predictive Control for Signal Temporal Logic Synthesis [PDF]

open access: yes, 2015
Most automated systems operate in uncertain or adversarial conditions, and have to be capable of reliably reacting to changes in the environment. The focus of this paper is on automatically synthesizing reactive controllers for cyber-physical systems ...

Structural instability impairs function of the UDP‐xylose synthase 1 Ile181Asn variant associated with short‐stature genetic syndrome in humans

open access: yesFEBS Letters, EarlyView.
The Ile181Asn variant of human UDP‐xylose synthase (hUXS1), associated with a short‐stature genetic syndrome, has previously been reported as inactive. Our findings demonstrate that Ile181Asn‐hUXS1 retains catalytic activity similar to the wild‐type but exhibits reduced stability, a looser oligomeric state, and an increased tendency to precipitate ...

Reciprocal BLUP: A Predictability-Guided Multi-Omics Framework for Plant Phenotype Prediction

open access: yesPlants
Sustainable improvement of crop performance requires integrative approaches that link genomic variation to phenotypic expression through intermediate molecular pathways.

Mixed-Mode Oscillations in a Stochastic, Piecewise-Linear System

open access: yes, 2010
We analyze a piecewise-linear FitzHugh-Nagumo model. The system exhibits a canard near which both small amplitude and large amplitude periodic orbits exist.

Cell wall target fragment discovery using a low‐cost, minimal fragment library

open access: yesFEBS Letters, EarlyView.
LoCoFrag100 is a fragment library made up of 100 different compounds. Similarity between the fragments is minimized and 10 different fragments are mixed into a single cocktail, which is soaked to protein crystals. These crystals are analysed by X‐ray crystallography, revealing the binding modes of the bound fragment ligands.

Fence methods for mixed model selection

open access: yes, 2008
Many model search strategies involve trading off model fit with model complexity in a penalized goodness of fit measure. Asymptotic properties for these types of procedures in settings like linear regression and ARMA time series have been studied, but ...
