STM: Lock-Free Synchronization

open access: yesInternational Journal of Computer and Communication Technology, 2014
Current parallel programming uses low-level programming constructs like threads and explicit synchronization (for example, locks, semaphores and monitors) to coordinate thread execution which makes these programs difficult to design, program and debug.

Evolutionarily divergent DUF4465 domains have a common vitamin B12‐binding function

open access: yesFEBS Open Bio, EarlyView.
We show that DUF4465 family proteins, widespread across bacteria from gut microbiomes, hydrothermal vents, and soil, share a common vitamin B12‐binding function. These augmented β‐jellyroll proteins bind vitamin B12 via extended loops. Our findings establish sequence‐diverse DUF4465 proteins as a widespread class of B12‐binding proteins, highlighting ...

Locking-Free Finite Element Methods for Poroelasticity [PDF]

open access: yesSIAM Journal on Numerical Analysis, 2016
Summary: We propose a new formulation along with a family of finite element schemes for the approximation of the interaction between fluid motion and linear mechanical response of a porous medium, known as Biot's consolidation problem. The steady-state version of the system is recast in terms of displacement, pressure, and volumetric stress, and both ...

Large‐scale bidirectional arrayed genetic screens identify OXR1 and EMC4 as modifiers of αSynuclein aggregation

open access: yesFEBS Open Bio, EarlyView.
Activation of the mitochondrial protein OXR1 increases pSyn129 αSynuclein aggregation by lowering ATP levels and altering mitochondrial membrane potential, particularly in response to MSA‐derived fibrils. In contrast, ablation of the ER protein EMC4 enhances autophagic flux and lysosomal clearance, broadly reducing α‐synuclein aggregates.

Unlocking Blocked Communicating Processes [PDF]

open access: yesElectronic Proceedings in Theoretical Computer Science, 2015
We study the problem of disentangling locked processes via code refactoring. We identify and characterise a class of processes that is not lock-free; then we formalise an algorithm that statically detects potential locks and propose refactoring ...

Molecular dynamics simulations of positively selected codons in FcγRI reveal novel biochemical binding properties

open access: yesFEBS Open Bio, EarlyView.
Evolutionary analysis across 32 placental mammals identified positive selection at residues H148 and W149 in the immune receptor FcγR1. Ancestral reconstruction combined with molecular dynamics simulations reveals how these mutations may influence receptor structure and dynamics, providing insight into the evolution of antibody recognition and immune ...

A Lock-free Algorithm for Parallel MCTS

open access: yesInternational Conference on Agents and Artificial Intelligence, 2018
In this paper, we present a new lock-free tree data structure for parallel Monte Carlo tree search (MCTS) which removes synchronization overhead and guarantees the consi stency of computation.
