BioMart and Bioconductor: a powerful link between biological databases and microarray data analysis

open access: yesBioinform., 2005
biomaRt is a new Bioconductor package that integrates BioMart data resources with data analysis software in Bioconductor. It can annotate a wide range of gene or gene product identifiers (e.g.

CircCCNB1 inhibits vasculogenic mimicry by sequestering NF90 to promote miR‐15b‐5p and miR‐7‐1‐3p processing in nasopharyngeal carcinoma

open access: yesMolecular Oncology, EarlyView.
CircCCNB1 expression is down‐regulated in nasopharyngeal carcinoma (NPC); thus, less NF90 protein is bound to circCCNB1 and more binds to pri‐miRNAs, blocking their (pri‐miRNAs) binding to DGCR8 and inhibiting the processing and generation of miR‐15b‐5p/miR‐7‐1‐3p. Furthermore, decreased miR‐15b‐5p/miR‐7‐1‐3p promotes the expression of the target genes

Analysis of Microarray Data [PDF]

open access: yesCirculation in Computer Science, 2017
The computerized interpretation of biological information has taken a great interest in the scientific community, since it opens up very rich perspectives for the understanding of biological phenomena. These phenomena require collaboration between biologists, doctors, computer scientists, mathematicians and physicists. In this article we studied one of

Classification of acute myeloid leukemia based on multi‐omics and prognosis prediction value

open access: yesMolecular Oncology, EarlyView.
The Unsupervised AML Multi‐Omics Classification System (UAMOCS) integrates genomic, methylation, and transcriptomic data to categorize AML patients into three subtypes (UAMOCS1‐3). This classification reveals clinical relevance, highlighting immune and chromosomal characteristics, prognosis, and therapeutic vulnerabilities.

Robust cDNA microarray image segmentation and analysis technique based on Hough circle transform [PDF]

open access: yesHFSP JOURNAL ISSN:1955-2068,Vol.9, Issue.7, part.1 Human Frontier Science Program , HFSP JOURNAL ISSN:1955-2068, 2016
One of the most challenging tasks in microarray image analysis is spot segmentation. A solution to this problem is to provide an algorithm than can be used to find any spot within the microarray image. Circular Hough Transformation (CHT) is a powerful feature extraction technique used in image analysis, computer vision, and digital image processing ...

Coordinated plant defense responses in Arabidopsis revealed by microarray analysis.

open access: yesProceedings of the National Academy of Sciences of the United States of America, 2000
Disease resistance is associated with a plant defense response that involves an integrated set of signal transduction pathways. Changes in the expression patterns of 2,375 selected genes were examined simultaneously by cDNA microarray analysis in ...

Elucidating prognostic significance of purine metabolism in colorectal cancer through integrating data from transcriptomic, immunohistochemical, and single‐cell RNA sequencing analysis

open access: yesMolecular Oncology, EarlyView.
Low expression of five purine metabolism‐related genes (ADSL, APRT, ADCY3, NME3, NME6) was correlated with poor survival in colorectal cancer. Immunohistochemistry analysis showed that low NME3 (early stage) and low ADSL/NME6 (late stage) levels were associated with high risk.

Web-based Tools for the Analysis of DNA Microarrays [PDF]

open access: yes, 2008
End of project reportDNA microarrays are widely used for gene expression profiling. Raw data resulting from microarray experiments, however, tends to be very noisy and there are many sources of technical variation and bias.

B mu G@Sbase - a microarray database and analysis tool [PDF]

open access: yes, 2002
The manufacture and use of a whole-genome microarray is a complex process and it is essential that all data surrounding the process is stored, is accessible and can be easily associated with the data generated following hybridization and scanning.
