Dealing with uncertainty in agent-based models for short-term predictions [PDF]

open access: yesRoyal Society Open Science, 2020
Agent-based models (ABMs) are gaining traction as one of the most powerful modelling tools within the social sciences. They are particularly suited to simulating complex systems. Despite many methodological advances within ABM, one of the major drawbacks

Organ‐specific redox imbalances in spinal muscular atrophy mice are partially rescued by SMN antisense oligonucleotides

open access: yesFEBS Letters, EarlyView.
We identified a systemic, progressive loss of protein S‐glutathionylation—detected by nonreducing western blotting—alongside dysregulation of glutathione‐cycle enzymes in both neuronal and peripheral tissues of Taiwanese SMA mice. These alterations were partially rescued by SMN antisense oligonucleotide therapy, revealing persistent redox imbalance as ...

Modeling Trophic Dynamics in Lake Võrtsjärv: Energy Flow and Species Interactions

open access: yesEcology and Evolution
Understanding ecosystem dynamics is essential for ecological research and resource management. Bioenergetic or allometric trophic network models are effective in elucidating these interactions.

3D-Basin Modeling of the Changling Depression, NE China: Exploring Petroleum Evolution in Deep Tight Sandstone Reservoirs

open access: yesEnergies, 2019
The Changling Depression is the largest and most resource-abundant reservoir in the South Songliao Basin, NE China. The petroleum evolution rules in the Lower Cretaceous deep tight sandstone reservoir are unclear.

Agent-Based Model Calibration using Machine Learning Surrogates [PDF]

open access: yes, 2017
Taking agent-based models (ABM) closer to the data is an open challenge. This paper explicitly tackles parameter space exploration and calibration of ABMs combining supervised machine-learning and intelligent sampling to build a surrogate meta-model. The

Gut microbiome and aging—A dynamic interplay of microbes, metabolites, and the immune system

open access: yesFEBS Letters, EarlyView.
Age‐dependent shifts in microbial communities engender shifts in microbial metabolite profiles. These in turn drive shifts in barrier surface permeability of the gut and brain and induce immune activation. When paired with preexisting age‐related chronic inflammation this increases the risk of neuroinflammation and neurodegenerative diseases.

ATF4‐mediated stress response as a therapeutic vulnerability in chordoma

open access: yesMolecular Oncology, EarlyView.
We screened 5 chordoma cell lines against 100+ inhibitors of epigenetic and metabolic pathways and kinases and identified halofuginone, a tRNA synthetase inhibitor. Mechanistically halofuginone induces an integrated stress response, with eIF2alpha phosphorylation, activation of ATF4 and its target genes CHOP, ASNS, INHBE leading to cell death ...

Peroxidasin enables melanoma immune escape by inhibiting natural killer cell cytotoxicity

open access: yesMolecular Oncology, EarlyView.
Peroxidasin (PXDN) is secreted by melanoma cells and binds the NK cell receptor NKG2D, thereby suppressing NK cell activation and cytotoxicity. PXDN depletion restores NKG2D signaling and enables effective NK cell–mediated melanoma killing. These findings identify PXDN as a previously unrecognized immune evasion factor and a potential target to improve

Predictive Modeling of a Paradigm Mechanical Cooling Tower Model: II. Optimal Best-Estimate Results with Reduced Predicted Uncertainties

open access: yesEnergies, 2016
This work uses the adjoint sensitivity model of the counter-flow cooling tower derived in the accompanying PART I to obtain the expressions and relative numerical rankings of the sensitivities, to all model parameters, of the following model responses ...

Interrogating the immune landscape of microsatellite stable RAS‐mutated colon cancer

open access: yesMolecular Oncology, EarlyView.
COLOSSUS project RAS‐mutated MSS colon cancer study explored transcriptomics and immune cell density by immunohistochemistry (IHC), Immunoscore (IS), ISIC/TuLIS scores, mutation counts, and detected different prevalences but similar microenvironment composition across immune markers with clinical relevance for future immunotherapy combination ...
