From lactation to malignancy: A comparison between healthy and cancerous breast gland at single‐cell resolution reveals new issues for tumorigenesis

open access: yesFEBS Letters, EarlyView.
Single‐cell RNA sequencing reveals an opposite role of SLPI in basal tumors based on metastatic spread, along with shared activation of specific regulons in cancer cells and mature luminal lactocytes, as well as downregulation of MALAT1 and NEAT1 in the latter.

Multivariate analysis of soybean genotypes

open access: yesJournal of Agriculture and Natural Resources, 2020
The experiments were conducted using randomized complete block design with three replications at the research field of Agriculture Botany Division, Khumaltar, Lalitpur, Nepal in 2016 and 2017 to evaluate sixteen soybean genotypes using multivariate ...

Multivariate analysis of montmorillonite [PDF]

open access: yesClay Minerals, 1965
AbstractVarty & White's application of multivariate analysis to Grim & Kulbicki's measurements on montmorillonites has been re-examined and extended. Inconsistencies between their table of scored data and derived similarity table, and some unexplained errors in the similarity table, have only a small effect on their results.

Comparing self‐reported race and genetic ancestry for identifying potential differentially methylated sites in endometrial cancer: insights from African ancestry proportions using machine learning models

open access: yesMolecular Oncology, EarlyView.
Integrating ancestry, differential methylation analysis, and machine learning, we identified robust epigenetic signature genes (ESGs) and Core‐ESGs in Black and White women with endometrial cancer. Core‐ESGs (namely APOBEC1 and PLEKHG5) methylation levels were significantly associated with survival, with tumors from high African ancestry (THA) showing ...

Data‐driven discovery of gene expression markers distinguishing pediatric acute lymphoblastic leukemia subtypes

open access: yesMolecular Oncology, EarlyView.
This study investigates gene expression differences between two major pediatric acute lymphoblastic leukemia (ALL) subtypes, B‐cell precursor ALL, and T‐cell ALL, using a data‐driven approach consisting of biostatistics and machine learning methods. Following analysis of a discovery dataset, we find a set of 14 expression markers differentiating the ...

COSIMA data analysis using multivariate techniques [PDF]

open access: yesGeoscientific Instrumentation, Methods and Data Systems, 2015
We describe how to use multivariate analysis of complex TOF-SIMS (time-of-flight secondary ion mass spectrometry) spectra by introducing the method of random projections.

Comprehensive omics‐based classification system in adult patients with B‐cell acute lymphoblastic leukemia

open access: yesMolecular Oncology, EarlyView.
The COMBAT classification system, developed through multi‐omics integration, stratifies adult patients with B‐cell acute lymphoblastic leukemia(B‐ALL) into three molecular subtypes with distinct surface antigen patterns, immune landscape, methylation patterns, biological pathways and prognosis.

The influence of ROS1 fusion partners and resistance mechanisms in ROS1‐TKI‐treated non‐small cell lung cancer patients

open access: yesMolecular Oncology, EarlyView.
This real‐world study of ROS1+ NSCLC highlights fusion diversity, treatment outcomes with crizotinib and lorlatinib, and in vitro experiments with resistance mechanisms. G2032R drives strong resistance to ROS1‐targeted TKIs, especially lorlatinib. Fusion partner location does not affect overall survival to crizotinib or lorlatinib. Findings support the

PC&CA - Tool for Polyphenols Content Monitoring at the End of Spring Depending on Organic and/or Mineral Fertilization of Perennial Grassland

open access: yesBulletin of University of Agricultural Sciences and Veterinary Medicine Cluj-Napoca: Agriculture, 2018
The present research proposed to use Principal Components & Classification Analysis (PC&CA) as tool for the polyphenols content monitoring of perennial forages, at the end of May 2008, from a Romanian grassland fertilized since 2003.

The ACCEPTance of automation: refining circulating tumor cells enumeration for improved metastatic colorectal cancer prognosis

open access: yesMolecular Oncology, EarlyView.
This study highlights the potential of automated enumeration using the ACCEPT software to refine circulating tumor cell (CTC) detection in metastatic colorectal cancer (mCRC). The automated method demonstrates improved accuracy and reduced variability compared to the manual approach.
