Nucleic acid sequence similarities: ‘Poly(A) tendency’

open access: yesFEBS Letters, 1980
The origin and evolution of viruses is coming under stronger attack, thanks to the increasing availability of gene and genome sequences. However, the methodology is still narrow, being mainly based on alignment of sequences. In this paper I continue the effort to develop indexes for characterizing nucleic acid sequences and establishing relatedness ...

Topological Machine Learning for Protein-Nucleic Acid Binding Affinity Changes Upon Mutation [PDF]

open access: yesarXiv
Understanding how protein mutations affect protein-nucleic acid binding is critical for unraveling disease mechanisms and advancing therapies. Current experimental approaches are laborious, and computational methods remain limited in accuracy. To address this challenge, we propose a novel topological machine learning model (TopoML) combining persistent

A new formalism for calculation of the partition function of single stranded nucleic acids [PDF]

open access: yesarXiv, 2005
A new formalism for calculation of the partition function of single stranded nucleic acids is presented. Secondary structures and the topology of structure elements are the level of resolution that is used. The folding model deals with matches, mismatches, symmetric and asymmetric interior loops, stacked pairs in loop and dangling end regions, multi ...

Tumor‐Targeted Exosome‐Based Heavy Atom‐Free Nanosensitizers With Long‐Lived Excited States for Safe and Effective Sono‐Photodynamic Therapy of Solid Tumors

open access: yesAdvanced Healthcare Materials, EarlyView.
Engineered exosome‐based heavy atom‐free nanosensitizers are developed for safe and targeted sono‐photodynamic therapy of solid tumors. The IR820‐TPE‐loaded, biotin‐conjugated exosomes (IR820‐TPE@B‐Exo) demonstrate significant promise for NIR fluorescence imaging‐guided sono‐photodynamic cancer therapy.

Sequence programmable nucleic acid coacervates

open access: yes
AbstractNature uses bottom-up self-assembly to build structures with remarkable complexity and functionality. Understanding how molecular-scale interactions translate to macroscopic properties remains a major challenge and requires systems that effectively bridge these two scales.

Rosetta Brains: A Strategy for Molecularly-Annotated Connectomics [PDF]

open access: yesarXiv, 2014
We propose a neural connectomics strategy called Fluorescent In-Situ Sequencing of Barcoded Individual Neuronal Connections (FISSEQ-BOINC), leveraging fluorescent in situ nucleic acid sequencing in fixed tissue (FISSEQ). FISSEQ-BOINC exhibits different properties from BOINC, which relies on bulk nucleic acid sequencing.

Meeting review : ESF workshop on "Impact of nucleic acid chemistry on gene function analysis: antisense, aptamers, ribozymes and RNAi" [PDF]

open access: yes, 2008
The shortage of functional information compared to the abundance of sequence information characterizes today’s situation in functional genomics. For many years the knock-down of a gene’s product has been the most powerful way of analysing its function ...
