Subtype‐specific enhancer RNAs define transcriptional regulators and prognosis in breast cancers

open access: yesMolecular Oncology, EarlyView.
This study employed machine learning methodologies to perform the subtype‐specific classification of RNA‐seq data sets, which are mapped on enhancers from TCGA‐derived breast cancer patients. Their integration with gene expression (referred to as ProxCReAM eRNAs) and chromatin accessibility profiles has the potential to identify lineage‐specific and ...

Adaptive order of block backward differentiation formulas for stiff ODEs [PDF]

open access: yes, 2017
In this paper, Adapative Order of Block Backward Differentiation Formulas (ABBDFs) are formulated using uniform step size for the numerical solution of stiff ordinary differential equations (ODEs). These ABBDF methods are of order four, five and six. The

Network divergence analysis identifies adaptive gene modules and two orthogonal vulnerability axes in pancreatic cancer

open access: yesMolecular Oncology, EarlyView.
Tumors contain diverse cellular states whose behavior is shaped by context‐dependent gene coordination. By comparing gene–gene relationships across biological contexts, we identify adaptive transcriptional modules that reorganize into distinct vulnerability axes.

Prenatal Testosterone Exposure and Numerical Competence in Children and Adults [PDF]

open access: yes
The present thesis sought to investigate the potential relationship between the second to fourth finger ratio (2D:4D), as a somatic marker of prenatal testosterone exposure, and basic numerical skills in children and adults.

A numerical differentiation library exploiting parallel architectures [PDF]

open access: yes, 2019
We present a software library for numerically estimating first and second order partial derivatives of a function by finite differencing. Various truncation schemes are offered resulting in corresponding formulas that are accurate to order O (h), O (h^2 )

COMP–PMEPA1 axis promotes epithelial‐to‐mesenchymal transition in breast cancer cells

open access: yesMolecular Oncology, EarlyView.
This study reveals that cartilage oligomeric matrix protein (COMP) promotes epithelial‐to‐mesenchymal transition (EMT) in breast cancer. We identify PMEPA1 (protein TMEPAI) as a novel COMP‐binding partner that mediates EMT via binding to the TSP domains of COMP, establishing the COMP–PMEPA1 axis as a key EMT driver in breast cancer.

Convenient formulae for some integrals in perturbation theory

open access: yesCondensed Matter Physics, 2010
The free energy and pressure of a fluid, as given by perturbation theory, involve integrals of the hard sphere correlation functions and their density derivatives.

EDNRB‐dependent endothelin signaling reduces proliferation and promotes proneural‐to‐mesenchymal transition in gliomas

open access: yesMolecular Oncology, EarlyView.
Glioma cells mainly express the endothelin receptor EDNRB, while EDNRA is restricted to a perivascular tumor subpopulation. Endothelin signaling reduces glioma cell proliferation while promoting migration and a proneural‐to‐mesenchymal transition associated with poor prognosis. This pathway activates Ca2+, K+, ERK, and STAT3 signalings and is regulated

Evaluating Measurement Uncertainty Using Measurement Models with Arguments Subject to a Constraint

open access: yesMetrology
Measurement models that have a chemical composition as one of the arguments require special attention when used with the law of propagation of uncertainty from the Guide to the expression of uncertainty in measurement.

Engineered extracellular vesicles enriched with the miR‐214/199a cluster enhance the efficacy of chemotherapy in ovarian cancer

open access: yesMolecular Oncology, EarlyView.
Loss of the miR‐214/199a cluster is associated with recurrence in ovarian cancer. Engineered small extracellular vesicles (m214‐sEVs) elevate miR‐214‐3p/miR‐199a‐5p in tumor cells, suppress β‐catenin, TLR4, and YKT6 signaling, reprogram tumor‐derived sEV cargo, reduce chemoresistance and migration, and enhance carboplatin efficacy and survival in ...
