A light‐triggered Time‐Resolved X‐ray Solution Scattering (TR‐XSS) workflow with application to protein conformational dynamics

open access: yesFEBS Open Bio, EarlyView.
Time‐resolved X‐ray solution scattering captures how proteins change shape in real time under near‐native conditions. This article presents a practical workflow for light‐triggered TR‐XSS experiments, from data collection to structural refinement. Using a calcium‐transporting membrane protein as an example, the approach can be broadly applied to study ...

Quantum-Inspired Optimization for High-Dimensional Data Classification in Healthcare Analytics

open access: yesJournal of Technology Informatics and Engineering
High-dimensional medical datasets pose a persistent challenge for artificial intelligence because traditional classification algorithms often incur escalating computational costs and reduced predictive accuracy.

Numerical and Analytical Methods for Global Optimization

open access: yes, 2009
Global optimization is an important issue in the field of optimal aerospace trajectories. The joint use of global (approximate) numerical methods and of accurate local methods is one of the Current approaches to global optimization.

Chameleon sequences reveal structural effects in proteins representing micelle‐like distribution of hydrophobicity

open access: yesFEBS Open Bio, EarlyView.
Amino acids sequence of two different proteins with the same sequence (chameleon sequence—black boxes) represent in 3D structure of the proteins different secondary structures: HHHH—helical and BBB—Beta‐structural. The chains folded in water environment adopt different III‐order structures in which the chameleon fragments appear to adopt similar status

An Adaptive Variance Adjustment Strategy for a Static Background Error Covariance Matrix—Part I: Verification in the Lorenz-96 Model

open access: yesApplied Sciences
Accurate initial conditions are crucial for improving numerical weather prediction (NWP). Variational data assimilation relies on a static background error covariance matrix (B), yet its variance estimation is often inaccurate, affecting assimilation and

ESAIM: Control, Optimisation and Calculus of Variations / A sensitivity-based extrapolation technique for the numerical solution of state-constrained optimal control problems

open access: yes, 2010
Sensitivity analysis (with respect to the regularization parameter) of the solution of a class of regularized state constrained optimal control problems is performed. The theoretical results are then used to establish an extrapolation-based numerical scheme for solving the regularized problem for vanishing regularization parameter. In this context, the

Analysing the significance of small conformational changes and low occupancy states in serial crystallographic data

open access: yesFEBS Open Bio, EarlyView.
This protocol paper outlines methods to establish the success of a time‐resolved serial crystallographic experiment, by means of statistical analysis of timepoint data in reciprocal space and models in real space. We show how to amplify the signal from excited states to visualise structural changes in successful experiments.

Large‐scale bidirectional arrayed genetic screens identify OXR1 and EMC4 as modifiers of αSynuclein aggregation

open access: yesFEBS Open Bio, EarlyView.
Activation of the mitochondrial protein OXR1 increases pSyn129 αSynuclein aggregation by lowering ATP levels and altering mitochondrial membrane potential, particularly in response to MSA‐derived fibrils. In contrast, ablation of the ER protein EMC4 enhances autophagic flux and lysosomal clearance, broadly reducing α‐synuclein aggregates.

Ideal minimal residual-based proper generalized decomposition for non-symmetric multi-field models – Application to transient elastodynamics in space-time domain [PDF]

open access: yes, 2014
It is now well established that separated representations built with the help of proper generalized decomposition (PGD) can drastically reduce computational costs associated with solution of a wide variety of problems.

RoundMi: A quantitative method to analyze mitochondrial morphology in mitotic cells

open access: yesFEBS Open Bio, EarlyView.
RoundMi is a workflow for rapid analysis of mitochondrial morphology in mitotic cells. By combining adaptive preprocessing with automated segmentation and quantification, it enables accurate measurements from single focal plane images, reducing acquisition time and computational demands while remaining compatible with high‐throughput fixed and live ...
