Decentralized but Globally Coordinated Biodiversity Data

open access: yesFrontiers in Big Data, 2020
Centralized biodiversity data aggregation is too often failing societal needs due to pervasive and systemic data quality deficiencies. We argue for a novel approach that embodies the spirit of the Web (“small pieces loosely joined”) through the ...

Algebraic Calculi for Weighted Ontology Alignments [PDF]

open access: yes, 2016
Alignments between ontologies usually come with numerical attributes expressing the confidence of each correspondence. Semantics supporting such confidences must generalise the semantics of alignments without confidence. There exists a semantics which satisfies this but introduces a discontinuity between weighted and non-weighted interpretations ...

Deciphering transcriptional plasticity in pancreatic ductal adenocarcinoma reveals alterations in sensory neuron innervation

open access: yesMolecular Oncology, EarlyView.
Pancreatic sensory neurons innervating healthy and PDAC tissue were retrogradely labeled and profiled by single‐cell RNA sequencing. Tumor‐associated innervation showed a dominant neurofilament‐positive subtype, altered mitochondrial gene signatures, and reduced non‐peptidergic neurons.

Linking Datasets Using Semantic Textual Similarity

open access: yesCybernetics and Information Technologies, 2018
Linked data has been widely recognized as an important paradigm for representing data and one of the most important aspects of supporting its use is discovery of links between datasets.

The Information-Flow Approach to Ontology-Based Semantic Integration

open access: yes, 2010
In this article we argue for the lack of formal foundations for ontology-based semantic alignment. We analyse and formalise the basic notions of semantic matching and alignment and we situate them in the context of ontology-based alignment in open-ended ...

FGFR Like1 drives esophageal cancer progression via EMT, PI3K/Akt, and notch signalling: insights from clinical data and next‐generation sequencing analysis

open access: yesFEBS Open Bio, EarlyView.
Clinical analysis reveals significant dysregulation of FGFRL1 in esophageal cancer (EC) patients. RNAi‐coupled next‐generation sequencing (NGS) and in vitro study reveal FGFRL1‐mediated EC progression via EMT, PI3K/Akt, and Notch pathways. Functional assays confirm its role in tumor growth, migration, and invasion.

Employing Ontology-Alignment and Locality-Sensitive Hashing to Improve Attribute Interoperability in Federated eID Systems

open access: yesComplex Systems Informatics and Modeling Quarterly, 2016
Achieving interoperability, i.e. creating identity federations between different Electronic identities (eID) systems, has gained relevance throughout the past years.

dUTPase is essential in zebrafish development and possesses several single‐nucleotide variants with pronounced structural and functional consequences

open access: yesFEBS Open Bio, EarlyView.
dUTPases are involved in balancing the appropriate nucleotide pools. We showed that dUTPase is essential for normal development in zebrafish. The different zebrafish genomes contain several single‐nucleotide variations (SNPs) of the dut gene. One of the dUTPase variants displayed drastically lower protein stability and catalytic efficiency as compared ...

MeLinDa: an interlinking framework for the web of data [PDF]

open access: yes, 2011
The web of data consists of data published on the web in such a way that they can be interpreted and connected together. It is thus critical to establish links between these data, both for the web of data and for the semantic web that it contributes to ...

Ontology Text Alignment: Aligning Textual Content to Terminological Axioms

open access: yes
Despite the impressive advancements in Large Language Models (LLMs), their ability to perform reasoning and provide explainable outcomes remains a challenge, underscoring the continued relevance of ontologies in certain areas, particularly due to the reasoning and validation capabilities of ontologies.
