Interrogating the immune landscape of microsatellite stable RAS‐mutated colon cancer

open access: yesMolecular Oncology, EarlyView.
COLOSSUS project RAS‐mutated MSS colon cancer study explored transcriptomics and immune cell density by immunohistochemistry (IHC), Immunoscore (IS), ISIC/TuLIS scores, mutation counts, and detected different prevalences but similar microenvironment composition across immune markers with clinical relevance for future immunotherapy combination ...

Using linkage maps to correct and scaffold de novo genome assemblies: Methods, challenges and computational tools

open access: yesFrontiers in Genetics, 2015
Modern high-throughput DNA sequencing has made it possible to inexpensively produce genome sequences, but in practice many of these draft genomes are fragmented and incomplete.

Optical mapping signal synthesis

open access: yes, 2008
Although death due to lethal cardiac arrhythmias is the leading cause of mortality in Western Society, many of the fundamental mechanisms underlying their onset, maintenance and termination, still remain poorly understood. In recent years, experimental techniques such as optical mapping have provided useful high-resolution recordings of cardiac ...

Somatic mutational landscape in von Hippel–Lindau familial hemangioblastoma

open access: yesMolecular Oncology, EarlyView.
The causes of central nervous system (CNS) hemangioblastoma in Von Hippel–Lindau (vHL) disease are unclear. We used Whole Exome Sequencing (WES) on familial hemangioblastoma to investigate events that underlie tumor development. Our findings suggest that VHL loss creates a permissive environment for tumor formation, while additional alterations ...

Hippo pathway at the crossroads of stemness and therapeutic resistance in breast cancer

open access: yesMolecular Oncology, EarlyView.
Dysregulation of the Hippo pathway drives nuclear accumulation of YAP/TAZ, activating stemness‐related transcriptional programs that sustain breast cancer stemness and fuel therapeutic resistance across subtypes, underscoring Hippo signaling as a targetable vulnerability. Figure created and edited with BioRender.com.

Genome Structural Diversity among 31 Bordetella pertussis Isolates from Two Recent U.S. Whooping Cough Statewide Epidemics

open access: yesmSphere, 2016
During 2010 and 2012, California and Vermont, respectively, experienced statewide epidemics of pertussis with differences seen in the demographic affected, case clinical presentation, and molecular epidemiology of the circulating strains.

Mapping the Berry Curvature from Semiclassical Dynamics in Optical Lattices

open access: yes, 2012
We propose a general method by which experiments on ultracold gases can be used to determine the topological properties of the energy bands of optical lattices, as represented by the map of the Berry curvature across the Brillouin zone.

Deciphering transcriptional plasticity in pancreatic ductal adenocarcinoma reveals alterations in sensory neuron innervation

open access: yesMolecular Oncology, EarlyView.
Pancreatic sensory neurons innervating healthy and PDAC tissue were retrogradely labeled and profiled by single‐cell RNA sequencing. Tumor‐associated innervation showed a dominant neurofilament‐positive subtype, altered mitochondrial gene signatures, and reduced non‐peptidergic neurons.

Entropy Rate Maps of Complex Excitable Dynamics in Cardiac Monolayers

open access: yesEntropy, 2015
The characterization of spatiotemporal complexity remains a challenging task. This holds in particular for the analysis of data from fluorescence imaging (optical mapping), which allows for the measurement of membrane potential and intracellular calcium ...
