This study uses single‐nucleus RNA sequencing and spatial transcriptomics to investigate penile squamous cell carcinoma (PSCC). It reveals that PSCC tumor cells mimic normal penile epithelium differentiation, independent of HPV status. The Tum_1 subtype shows basal stem‐like characteristics and promotes invasiveness. Ubiquitin‐mediated selective autophagy plays a critical role in antiviral innate immunity. The study shows that upon RNA virus infection, cytoplasmic API5 undergoes SRPK1‐dependent phosphorylation at S464, which in turn suppresses p62 K141 ubiquitination‐dependent autophagy.
