Conformal Electromagnetic Particle in Cell: A Review

open access: yesIEEE Transactions on Plasma Science, 2015
Conformal (or body-fitted) electromagnetic particle-in-cell (EM-PIC) numerical solution schemes are reviewed. Included is a chronological history of relevant particle physics algorithms often employed in these conformal simulations. Brief mathematical descriptions of particle-tracking algorithms and current weighting schemes are provided, along with a ...

C2α‐carbanion‐protonating glutamate discloses tradeoffs between substrate accommodation and reaction rate in actinobacterial 2‐hydroxyacyl‐CoA lyase

open access: yesFEBS Open Bio, EarlyView.
Enzymes of the 2‐hydroxyacyl‐CoA lyase group catalyze the condensation of formyl‐CoA with aldehydes or ketones. Thus, by structural adaptation of active sites, practically any pharmaceutically and industrially important 2‐hydroxyacid could be biotechnologically synthesized. Combining crystal structure analysis, active site mutations and kinetic assays,

A light‐triggered Time‐Resolved X‐ray Solution Scattering (TR‐XSS) workflow with application to protein conformational dynamics

open access: yesFEBS Open Bio, EarlyView.
Time‐resolved X‐ray solution scattering captures how proteins change shape in real time under near‐native conditions. This article presents a practical workflow for light‐triggered TR‐XSS experiments, from data collection to structural refinement. Using a calcium‐transporting membrane protein as an example, the approach can be broadly applied to study ...

Single‐molecule DNA flow‐stretch assays for high‐throughput DNA–protein interaction studies

open access: yesFEBS Open Bio, EarlyView.
We describe an optimised single‐molecule DNA flow‐stretch assay that visualises DNA–protein interactions in real time. Linear DNA fragments are tethered to a surface and stretched by buffer flow for fluorescence imaging. Using λ and φX174 DNA, this protocol enhances reproducibility and accessibility, providing a versatile approach for studying diverse ...

Parametric decay of a gyrotron beam due to a rotating magnetic island in ASDEX Upgrade

open access: yesNuclear Fusion
We investigate parametric decay instabilities (PDIs) of electron cyclotron waves due to a rotating neoclassical tearing mode (NTM) in ASDEX Upgrade. Strong scattering characteristic of PDIs is observed in a discharge where a (2,1) NTM has been identified.

Chameleon sequences reveal structural effects in proteins representing micelle‐like distribution of hydrophobicity

open access: yesFEBS Open Bio, EarlyView.
Amino acids sequence of two different proteins with the same sequence (chameleon sequence—black boxes) represent in 3D structure of the proteins different secondary structures: HHHH—helical and BBB—Beta‐structural. The chains folded in water environment adopt different III‐order structures in which the chameleon fragments appear to adopt similar status

Numerical characterization of local electrical breakdown in sub-micrometer metallized film capacitors

open access: yesNew Journal of Physics, 2014
In metallized film capacitors, there exists an air gap of about 0.2 μ m between the films, with a pressure ranging generally from 1–30 atm. Because of the created potential difference between the two films, a microdischarge is formed in this gap. In this

Exon 7 splicing of ERα predicts poor prognosis and increases phenotypic heterogeneity in luminal a subtype breast cancer

open access: yesFEBS Open Bio, EarlyView.
ERα splice variant ERα∆7 lacks the C‐terminus, and its expression may change phenotypes of breast cancers. Our results showed that ERα∆7 is found in the luminal A subtype, and elevated ERα∆7 levels are linked to improved cell survival with lower proliferation and migration.
