Network Rewiring in Cancer: Applications to Melanoma Cell Lines and the Cancer Genome Atlas Patients

open access: yesFrontiers in Genetics, 2018
Genes do not work in isolation, but rather as part of networks that have many feedback and redundancy mechanisms. Studying the properties of genetic networks and how individual genes contribute to overall network functions can provide insight into ...

Metabolomic profiling of plasma reveals potential biomarkers for screening and early diagnosis of gastric cancer and precancerous stages

open access: yesMedComm – Oncology, 2023
Gastric cancer (GC) faces a great challenge in clinical diagnosis, that it often is detected at advanced stages and there is a loss of optimum time for treatment. Thus, it is necessary to develop effective strategies for diagnosis of GC.

Hyperosmotic stress induces PARP1‐mediated HPF1‐dependent mono(ADP‐ribosyl)ation

open access: yesFEBS Letters, EarlyView.
Sorbitol‐induced hyperosmotic stress rapidly induces reversible mono(ADP‐ribosyl)ation (MARylation) on PARP1 without the signs of genotoxic signaling. We show that PARP1 autoMARylation is HPF1 dependent and forms hydroxylamine‐resistant O‐glycosidic linkages.

Pathway-Based Metabolomics Analysis Reveals Biosynthesis of Key Flavor Compounds in Mango

open access: yes, 2021
Mango is a tropical fruit with global demand as a result of its high sensory quality and nutritional attributes. Improving fruit quality at the consumer level could increase demand, but fruit quality is a complex trait requiring a deep understanding of ...

An isoform of 14‐3‐3 protein regulates transbilayer lipid movement at the plasma membrane

open access: yesFEBS Letters, EarlyView.
Loss of 14‐3‐3ζ in CHO cells confers resistance to exogenous phosphatidylserine (PS) and impairs endocytosis‐independent inward flip‐flop of fluorescent PS at the plasma membrane. RNAi‐mediated knockdown reproduces this defect, while no additive effect is seen in ATP11C‐deficient cells.

Analysis and comparison of metabolic pathway databases [PDF]

open access: yesBriefings in Bioinformatics, 2001
Enormous amounts of data result from genome sequencing projects and new experimental methods. Within this tremendous amount of genomic data 30-40 per cent of the genes being identified in an organism remain unknown in terms of their biological function.

Biosynthesis of fucoxanthin and diadinoxanthin and function of initial pathway genes in Phaeodactylum tricornutum [PDF]

open access: yes, 2012
The biosynthesis pathway to diadinoxanthin and fucoxanthin was elucidated in Phaeodactylum tricornutum by a combined approach involving metabolite analysis identification of gene function.

Serum metabonomic study to explore the amelioration mechanisms of co‐fermented collagen peptide‐jackfruit juice on the immunosuppressed mice

open access: yeseFood
The main purpose of this study was to investigate the improvement effect and serum metabolomic analysis of co‐fermented collagen peptide‐jackfruit juice (FPJ) against immunosuppression in cyclophosphamide‐induced mice.

Identifying and ascribing the relative significance of introduction pathways for non-native plants into Iceland

open access: yesEnvironmental & Socio-economic Studies, 2014
The study is aimed at identifying pathways frequently used by non-native plant species, assessing their relative significance and development in time. Pathways were defined following NOBANIS framework (Madsen et al., 2014). Species assessments were based

Organizing the interface—Plasma membrane architecture and receptor dynamics in virus‐cell interactions

open access: yesFEBS Letters, EarlyView.
Plasma membranes contain dynamic nanoscale domains that organize lipids and receptors. Because viruses operate at similar scales, this architecture shapes early infection steps, including attachment, receptor engagement, and entry. Using influenza A virus and HIV‐1 as examples, we highlight how receptor nanoclusters, multivalent glycan interactions ...
