Análisis del uso de las bibliotecas gsl y lapack en la construcción de árboles filogenéticos

open access: yesRevista Cubana de Ciencias Informáticas, 2015
A phylogenetic tree or evolutionary tree is a branching diagram or "tree” showing the evolutionary relationships among various biological species based on similarities and differences in their physical or genetic characteristics.

Locating a Tree in a Phylogenetic Network in Quadratic Time [PDF]

open access: yes, 2015
A fundamental problem in the study of phylogenetic networks is to determine whether or not a given phylogenetic network contains a given phylogenetic tree. We develop a quadratic-time algorithm for this problem for binary nearly-stable phylogenetic networks.

Exploring spaces of semi-directed phylogenetic networks [PDF]

open access: yesarXiv, 2023
Semi-directed phylogenetic networks have recently emerged as a class of phylogenetic networks sitting between rooted (directed) and unrooted (undirected) phylogenetic networks as they contain both directed as well as undirected edges. While the spaces of rooted phylogenetic networks and unrooted phylogenetic networks have been analyzed in recent years ...

SeaView version 4: A multiplatform graphical user interface for sequence alignment and phylogenetic tree building.

open access: yesMolecular biology and evolution, 2010
We present SeaView version 4, a multiplatform program designed to facilitate multiple alignment and phylogenetic tree building from molecular sequence data through the use of a graphical user interface. SeaView version 4 combines all the functions of the

Real‐Time Evolutionary Landscape of the Bronchial Epithelium and Corresponding Dynamic Immune Cell Alterations in Lung Squamous Cell Carcinogenesis

open access: yesAdvanced Science, EarlyView.
Lung squamous cell carcinoma (LUSC) is often preceded by sequential premalignant lesions with an increasing probability of malignant progression. Using single‐cell RNA sequencing, the dynamic cellular evolution from normal lung to LUSC tissues is delineated; clonal structure of premalignant and malignant epithelium is reveled; the conversion of immune ...

IAVCP (Influenza A Virus Consensus and Phylogeny): Automatic Identification of the Genomic Sequence of the Influenza A Virus from High-Throughput Sequencing Data

open access: yesViruses
Recently, high-throughput sequencing of influenza A viruses has become a routine test. It should be noted that the extremely high diversity of the influenza A virus complicates the task of determining the sequences of all eight genome segments.

PAML: a program package for phylogenetic analysis by maximum likelihood

open access: yesComput. Appl. Biosci., 1997
PAML, currently in version 1.2, is a package of programs for phylogenetic analyses of DNA and protein sequences using the method of maximum likelihood (ML). The programs can be used for (i) maximum likelihood estimation of evolutionary parameters such as

Tailoring a Functional Synthetic Microbial Community Alleviates Fusobacterium nucleatum‐infected Colorectal Cancer via Ecological Control

open access: yesAdvanced Science, EarlyView.
The bottom‐up strategy based on multiomics data is used for the SynCom design, and it successfully inhibited F. nucleatum growth and achieved stable colonization in vivo. In addition, it promoted tryptophan metabolism and secondary bile acid conversion, reduced lipid accumulation, relieved microbiome disorder, decreased inflammatory reaction, and ...

Two metrics for general phylogenetic networks [PDF]

open access: yesarXiv, 2008
We prove that Nakhleh's latest dissimilarity measure for phylogenetic networks separates distinguishable phylogenetic networks, and that a slight modification of it provides a true distance on the class of all phylogenetic networks.

Genomic and Cis‐Regulatory Basis of a Plastic C3‐C4 Photosynthesis in Eleocharis Baldwinii

open access: yesAdvanced Science, EarlyView.
The sedge Eleocharis baldwinii remarkably switches between C3‐like and C4‐like photosynthesis in response to environmental conditions. Combining gap‐free genome assembly with single‐cell multi‐omics, this study uncovers how subgenome dominance and cell‐specific cis‐regulation enable C4 photosynthesis.
