Jumpstarting phylogenetic analysis

open access: yesInternational Journal of Bioinformatics Research and Applications, 2006
Phylogenetic analysis is a central tool in studies of comparative genomics. When a new region of DNA is isolated and sequenced, researchers are often forced to throw away months of computation on an existing phylogeny of homologous sequences in order to incorporate this new sequence.

Phylogenetic Analysis of the SNORD116 Locus [PDF]

open access: yesGenes, 2017
The SNORD116 small nucleolar RNA locus (SNORD116@) is contained within the long noncoding RNA host gene SNHG14 on human chromosome 15q11-q13. The SNORD116 locus is a cluster of 28 or more small nucleolar (sno) RNAs; C/D box (SNORDs). Individual RNAs within the cluster are tandem, highly similar sequences, referred to as SNORD116-1, SNORD116-2, etc ...

Phylogenetic inferences of Atelinae (Platyrrhini) based on multi-directional chromosome painting in Brachyteles arachnoides, Ateles paniscus paniscus and Ateles b. marginatus [PDF]

open access: yes, 2005
We performed multi-directional chromosome painting in a comparative cytogenetic study of the three Atelinae species Brachyteles arachnoides, Ateles paniscus paniscus and Ateles belzebuth marginatus, in order to reconstruct phylogenetic relationships ...

rbrothers: R Package for Bayesian Multiple Change-Point Recombination Detection. [PDF]

open access: yes, 2013
Phylogenetic recombination detection is a fundamental task in bioinformatics and evolutionary biology. Most of the computational tools developed to attack this important problem are not integrated into the growing suite of R packages for statistical ...

Phylogenetic analysis of Harmonin homology domains

open access: yesBMC Bioinformatics, 2021
Background Harmonin Homogy Domains (HHD) are recently identified orphan domains of about 70 residues folded in a compact five alpha-helix bundle that proved to be versatile in terms of function, allowing for direct binding to a partner as well as ...

Past and future of a century old Citrus tristeza virus collection: a California citrus germplasm tale. [PDF]

open access: yes, 2013
Citrus tristeza virus (CTV) isolates collected from citrus germplasm, dooryard and field trees in California from 1914 have been maintained in planta under quarantine in the Citrus Clonal Protection Program (CCPP), Riverside, California. This collection,

BOOL-AN: A method for comparative sequence analysis and phylogenetic reconstruction [PDF]

open access: yes, 2009
A novel discrete mathematical approach is proposed as an additional tool for molecular systematics which does not require prior statistical assumptions concerning the evolutionary process.

Phylogenetic analysis of all available monkeypox virus strains shows the close relatedness of contemporary ones

open access: yesHeliyon, 2023
The present research aimed to evaluate the diversity of all monkeypox virus strains with a special focus on recently isolated ones by a comprehensive phylogenetic analysis of all available sequences, based on the concatenate of four viral genes.

Choreography of silk spinning by webspinners (Insecta: Embioptera) reflects lifestyle and hints at phylogeny [PDF]

open access: yes, 2016
Silk spinning defines the morphologically constrained embiopterans. All individuals spin for protection, including immatures, adult males and the wingless females. Enlarged front tarsi are packed with silk glands and clothed with ejectors.

The Hindwings of Ants: A Phylogenetic Analysis [PDF]

open access: yesPsyche: A Journal of Entomology, 2019
In this study, we compare and analyze different ant taxa hindwing morphologies with phylogenetic hypotheses of the Family Formicidae (Hymenoptera). The hindwings are classified into three Typologies based on progressive veins reduction. This analysis follows a revision of the hindwing morphology in 291 extant and eight fossil genera.
