Phylogeny as a proxy for ecology in seagrass amphipods: which traits are most conserved? [PDF]

open access: yes, 2013
Increasingly, studies of community assembly and ecosystem function combine trait data and phylogenetic relationships to gain novel insight into the ecological and evolutionary constraints on community dynamics.

Phylogenetic Analysis of Cell Types using Histone Modifications

open access: yes, 2013
In cell differentiation, a cell of a less specialized type becomes one of a more specialized type, even though all cells have the same genome. Transcription factors and epigenetic marks like histone modifications can play a significant role in the ...

PHYTOCHEMICAL AND PHYLOGENETIC ANALYSIS OF Spondias(Anacardiaceae)

open access: yesQuímica Nova, 2015
This paper describes the correlation between the phenolic composition and the molecular phylogenetic reconstruction of five Spondias species (Anacardiaceae). Two of these species (S.

SICLE: A high-throughput tool for extracting evolutionary relationships from phylogenetic trees

open access: yes, 2016
We present the phylogeny analysis software SICLE (Sister Clade Extractor), an easy-to-use, high- throughput tool to describe the nearest neighbors to a node of interest in a phylogenetic tree as well as the support value for the relationship.

Phylogenetic Characterization of the Palyam Serogroup Orbiviruses

open access: yesViruses, 2019
The Palyam serogroup orbiviruses are associated with abortion and teratogenesis in cattle and other ruminants. Of the 13 different serotypes that have been identified, the full genome sequence of only one, Kasba, has been published.

Decreased cold‐sensing function of the transient receptor potential channel TRPM8 from tailed amphibians

open access: yesFEBS Open Bio, EarlyView.
Despite frogs avoiding low temperatures, examination of four salamander species revealed that none avoided cold and all possessed cold tolerance. Functional analysis of TRPM8, a cold sensor, showed that all salamander TRPM8s had lost their cold sensitivity.

Analysis of the genomic homologous recombination in Theilovirus based on complete genomes

open access: yesVirology Journal, 2011
At present, Theilovirus is considered to comprise four distinct serotypes, including Theiler's murine encephalomyelitis virus, Vilyuisk human encephalomyelitis virus, Thera virus, and Saffold virus.

The complete mitochondrial genome of Mactra quadrangularis (Mactridae)

open access: yesMitochondrial DNA. Part B. Resources, 2021
The whole mitochondrial genome sequence of Mactra quadrangularis (Reeve, 1854) was determined. It had a total length of 16,848 bp and it contained 12 protein coding genes, 2 ribosome RNA genes, and 22 transfer RNA genes. The base composition was 25.75% A,

Automated analysis of phylogenetic clusters [PDF]

open access: yesBMC Bioinformatics, 2013
As sequence data sets used for the investigation of pathogen transmission patterns increase in size, automated tools and standardized methods for cluster analysis have become necessary. We have developed an automated Cluster Picker which identifies monophyletic clades meeting user-input criteria for bootstrap support and maximum genetic distance within

Evolutionarily divergent DUF4465 domains have a common vitamin B12‐binding function

open access: yesFEBS Open Bio, EarlyView.
We show that DUF4465 family proteins, widespread across bacteria from gut microbiomes, hydrothermal vents, and soil, share a common vitamin B12‐binding function. These augmented β‐jellyroll proteins bind vitamin B12 via extended loops. Our findings establish sequence‐diverse DUF4465 proteins as a widespread class of B12‐binding proteins, highlighting ...
