Bridging the Gap between Probabilistic and Deterministic Models: A Simulation Study on a Variational Bayes Predictive Coding Recurrent Neural Network Model

open access: yes, 2017
The current paper proposes a novel variational Bayes predictive coding RNN model, which can learn to generate fluctuated temporal patterns from exemplars.

In vitro models of cancer‐associated fibroblast heterogeneity uncover subtype‐specific effects of CRISPR perturbations

open access: yesMolecular Oncology, EarlyView.
Development of therapies targeting cancer‐associated fibroblasts (CAFs) necessitates preclinical model systems that faithfully represent CAF–tumor biology. We established an in vitro coculture system of patient‐derived pancreatic CAFs and tumor cell lines and demonstrated its recapitulation of primary CAF–tumor biology with single‐cell transcriptomics ...

Why Humans Prefer Phylogenetically Closer Species: An Evolutionary, Neurocognitive, and Cultural Synthesis

open access: yesBiology
Humans form deep attachments to some nonhuman animals, yet these attachments are unequally distributed across the tree of life. Drawing on evolutionary biology, comparative cognition, neuroscience, and cultural anthropology, this narrative review ...

Transcriptional network analysis of PTEN‐protein‐deficient prostate tumors reveals robust stromal reprogramming and signs of senescent paracrine communication

open access: yesMolecular Oncology, EarlyView.
Combining PTEN protein assessment and transcriptomic profiling of prostate tumors, we uncovered a network enriched in senescence and extracellular matrix (ECM) programs associated with PTEN loss and conserved in a mouse model. We show that PTEN‐deficient cells trigger paracrine remodeling of the surrounding stroma and this information could help ...

Dissociable dynamic effects of expectation during statistical learning

open access: yeseLife
The brain is thought to optimise behaviour by generating predictions based on learned statistical regularities. Predictive processing seemingly explains expectation suppression (ES), the attenuation of neural activity in response to expected stimuli ...

Potential therapeutic targeting of BKCa channels in glioblastoma treatment

open access: yesMolecular Oncology, EarlyView.
This review summarizes current insights into the role of BKCa and mitoBKCa channels in glioblastoma biology, their potential classification as oncochannels, and the emerging pharmacological strategies targeting these channels, emphasizing the translational challenges in developing BKCa‐directed therapies for glioblastoma treatment.

Exploiting metabolic adaptations to overcome dabrafenib treatment resistance in melanoma cells

open access: yesMolecular Oncology, EarlyView.
We show that dabrafenib‐resistant melanoma cells undergo mitochondrial remodeling, leading to elevated respiration and ROS production balanced by stronger antioxidant defenses. This altered redox state promotes survival despite mitochondrial damage but renders resistant cells highly vulnerable to ROS‐inducing compounds such as PEITC, highlighting redox

Exploring signature multiplicity in microarray data using ensembles of randomized trees [PDF]

open access: yes, 2011
A challenging and novel direction for feature selection research in computational biology is the analysis of signature multiplicity. In this work, we propose to investigate the eect of signature multiplicity on feature importance scores derived from tree-

Cell surface interactome analysis identifies TSPAN4 as a negative regulator of PD‐L1 in melanoma

open access: yesMolecular Oncology, EarlyView.
Using cell surface proximity biotinylation, we identified tetraspanin TSPAN4 within the PD‐L1 interactome of melanoma cells. TSPAN4 negatively regulates PD‐L1 expression and lateral mobility by limiting its interaction with CMTM6 and promoting PD‐L1 degradation.
