Algorithms and tools for data-driven omics integration to achieve multilayer biological insights: a narrative review

open access: yesJournal of Translational Medicine
Systems biology is a holistic approach to biological sciences that combines experimental and computational strategies, aimed at integrating information from different scales of biological processes to unravel pathophysiological mechanisms and behaviours.

Response to neoadjuvant chemotherapy in early breast cancers is associated with epithelial–mesenchymal transition and tumor‐infiltrating lymphocytes

open access: yesMolecular Oncology, EarlyView.
Epithelial–mesenchymal transition (EMT) and tumor‐infiltrating lymphocytes (TILs) are associated with early breast cancer response to neoadjuvant chemotherapy (NAC). This study evaluated EMT and TIL shifts, with immunofluorescence and RNA sequencing, at diagnosis and in residual tumors as potential biomarkers associated with treatment response.

Rheological Characteristics and Microstructure of Probiotic Soy Yogurt Prepared from Germinated Soybeans

open access: yesFood Technology and Biotechnology, 2012
Soy yogurts (sogurts) were prepared from germinated soybeans [Glycine max (L.) Merrill] with different hypocotyl lengths. This study is mainly focused on the effects of soybean germination on the rheological characteristics and the microstructure of ...

NF-κB as the main node of resistance to receptor tyrosine kinase inhibitors in triple-negative breast cancer

open access: yesTumor Biology, 2017
Graphical abstract Although accounting for merely a minute portion of diagnosed breast cancers, disproportionate number of deaths and associated low survival rate of patients have made triple-negative breast cancer to be considered as the most lethal ...

Flexible protein–protein docking

open access: yesCurrent Opinion in Structural Biology, 2006
Predicting the structure of protein-protein complexes using docking approaches is a difficult problem whose major challenges include identifying correct solutions, and properly dealing with molecular flexibility and conformational changes. Flexibility can be addressed at several levels: implicitly, by smoothing the protein surfaces or allowing some ...

Peripheral blood proteome biomarkers distinguish immunosuppressive features of cancer progression

open access: yesMolecular Oncology, EarlyView.
Immune status significantly influences cancer progression. This study used plasma proteomics to analyze benign 67NR and malignant 4T1 breast tumor models at early and late tumor stages. Immune‐related proteins–osteopontin (Spp1), lactotransferrin (Ltf), calreticulin (Calr) and peroxiredoxin 2 (Prdx2)–were associated with systemic myeloid‐derived ...

Adverse prognosis gene expression patterns in metastatic castration‐resistant prostate cancer

open access: yesMolecular Oncology, EarlyView.
We aggregated a cohort of 1012 mCRPC tissue samples from 769 patients and investigated the association of gene expression‐based pathways with clinical outcomes. Loss of AR signaling, high proliferation, and a glycolytic phenotype were independently prognostic for poor outcomes, and an adverse transcriptional feature score incorporating these pathways ...
