Dimensionality reduction and reduced-order modeling for traveling wave physics [PDF]

open access: yesTheoretical and Computational Fluid Dynamics, 2019
We develop an unsupervised machine learning algorithm for the automated discovery and identification of traveling waves in spatiotemporal systems governed by partial differential equations (PDEs). Our method uses sparse regression and subspace clustering

Reciprocal control of viral infection and phosphoinositide dynamics

open access: yesFEBS Letters, EarlyView.
Phosphoinositides, although scarce, regulate key cellular processes, including membrane dynamics and signaling. Viruses exploit these lipids to support their entry, replication, assembly, and egress. The central role of phosphoinositides in infection highlights phosphoinositide metabolism as a promising antiviral target.

Reduced-Order Modeling of a Lithium-Ion Lithium Iron Phosphate Battery

open access: yesChemical Engineering Transactions, 2021
Battery energy storage systems are essential for stabilizing the intermittent power generation of renewable energy (RE) technologies. Their integration into RE systems is typically studied using energy systems modeling software that utilize either ...

Reduced-order modeling of left ventricular flow subject to aortic valve regurgitation [PDF]

open access: yesThe Physics of Fluids, 2019
The present focus of heart flow studies is largely based on flow within the left ventricle and how this flow changes when subject to disease. However, despite recent advancements, a simple tractable model of even healthy left ventricular flow has not ...

An upstream open reading frame regulates expression of the mitochondrial protein Slm35 and mitophagy flux

open access: yesFEBS Letters, EarlyView.
This study reveals how the mitochondrial protein Slm35 is regulated in Saccharomyces cerevisiae. The authors identify stress‐responsive DNA elements and two upstream open reading frames (uORFs) in the 5′ untranslated region of SLM35. One uORF restricts translation, and its mutation increases Slm35 protein levels and mitophagy.

Entropy stable reduced order modeling of nonlinear conservation laws [PDF]

open access: yesJournal of Computational Physics, 2019
Reduced order models of nonlinear conservation laws in fluid dynamics do not typically inherit stability properties of the full order model. We introduce projection-based hyper-reduced models of nonlinear conservation laws which are globally conservative

Reduced Order Podolsky Model [PDF]

open access: yesBrazilian Journal of Physics, 2016
We perform the canonical and path integral quantizations of a lower-order derivatives model describing Podolsky's generalized electrodynamics. The physical content of the model shows an auxiliary massive vector field coupled to the usual electromagnetic field.

Reduced Order Modeling for Nonlinear PDE-constrained Optimization using Neural Networks

open access: yes, 2019
Nonlinear model predictive control (NMPC) often requires real-time solution to optimization problems. However, in cases where the mathematical model is of high dimension in the solution space, e.g.

Sequence determinants of RNA G‐quadruplex unfolding by Arg‐rich regions

open access: yesFEBS Letters, EarlyView.
We show that Arg‐rich peptides selectively unfold RNA G‐quadruplexes, but not RNA stem‐loops or DNA/RNA duplexes. This length‐dependent activity is inhibited by acidic residues and is conserved among SR and SR‐related proteins (SRSF1, SRSF3, SRSF9, U1‐70K, and U2AF1).

Data-Driven Filtered Reduced Order Modeling of Fluid Flows [PDF]

open access: yesSIAM Journal on Scientific Computing, 2017
We propose a data-driven filtered reduced order model (DDF-ROM) framework for the numerical simulation of fluid flows. The novel DDF-ROM framework consists of two steps: (i) In the first step, we use explicit ROM spatial filtering of the nonlinear PDE to
