Applicability of mitotic figure counting by deep learning: a development and pan‐cancer validation study

open access: yesFEBS Open Bio, EarlyView.
In this study, we developed a deep learning method for mitotic figure counting in H&E‐stained whole‐slide images and evaluated its prognostic impact in 13 external validation cohorts from seven different cancer types. Patients with more mitotic figures per mm2 had significantly worse patient outcome in all the studied cancer types except colorectal ...

Analysing the significance of small conformational changes and low occupancy states in serial crystallographic data

open access: yesFEBS Open Bio, EarlyView.
This protocol paper outlines methods to establish the success of a time‐resolved serial crystallographic experiment, by means of statistical analysis of timepoint data in reciprocal space and models in real space. We show how to amplify the signal from excited states to visualise structural changes in successful experiments.

ASSOCIATED PRIMES OF LOCAL COHOMOLOGY MODULES OVER REGULAR RINGS

open access: yes, 2016
Let R be an excellent regular ring of dimension d containing a field K of characteristic zero. Let I be an ideal in R. We show that Ass H-I(d-1)(R)is a finite set.

The skills required for transition to university and study in biological sciences: A student perspective

open access: yesFEBS Open Bio, EarlyView.
Bioscience students were asked for their opinions on the value and teaching of skills. 204 responded that teamwork, time management and study skills are necessary to reach University, that scientific writing, research, laboratory and presentation skills are taught effectively during their studies, while other skills are gained inherently through study ...

Molecular dynamics simulations of positively selected codons in FcγRI reveal novel biochemical binding properties

open access: yesFEBS Open Bio, EarlyView.
Evolutionary analysis across 32 placental mammals identified positive selection at residues H148 and W149 in the immune receptor FcγR1. Ancestral reconstruction combined with molecular dynamics simulations reveals how these mutations may influence receptor structure and dynamics, providing insight into the evolution of antibody recognition and immune ...

Sequence-regular commutative DG-rings

open access: yes
We introduce a new class of commutative noetherian DG-rings which generalizes the class of regular local rings. These are defined to be local DG-rings $(A,\bar{\mathfrak{m}})$ such that the maximal ideal $\bar{\mathfrak{m}} \subseteq \mathrm{H}^0(A)$ can

Local types of Prüfer rings

open access: yes, 2019
Earlier papers by Glaz, Boynton, and the authors established hierarchies of properties for commutative rings in general which become equivalent to “Prüfer domain” for integral domains.

Cofiniteness and finiteness of local cohomology modules over regular local rings [PDF]

open access: yes, 2017
summary:Let $(R,\mathfrak m)$ be a commutative Noetherian regular local ring of dimension $d$ and $I$ be a proper ideal of $R$ such that ${\rm mAss}_R(R/I)={\rm Assh}_R(I)$.

Directed unions of local quadratic transforms of a regular local ring

open access: yesJournal of Algebra, 2017
We consider the directed union S of an infinite sequence {(R_n, m_n)} of successive local quadratic transforms of a regular local ring (R, m). If dim R = 2, Abhyankar proves that S is a valuation ring. If dim R > 2, Shannon gives necessary and sufficient conditions for S to be a rank 1 valuation domain and Granja gives necessary and sufficient ...

Hyperosmotic stress‐induced redistribution of pre‐mRNA cleavage factor I subunits is associated with shifts in alternative polyadenylation

open access: yesFEBS Open Bio, EarlyView.
Hyperosmotic stress triggers the relocation of the CFIm complex from the nucleus to the cytoplasm. This shift creates a nuclear ‘stoichiometric bottleneck’, limiting CFIm availability for mRNA processing. Consequently, specific mRNAs like NUDT21 and DICER1 undergo targeted 3′UTR shortening, demonstrating how spatial protein dynamics drive rapid ...
