Statistics Reform: Practitioner’s Perspective

open access: yesAppliedMath
It is widely believed that one of the main causes of the replication crisis in scientific research is some of the most commonly used statistical methods, such as null hypothesis significance testing (NHST).

What is the probability of replicating a statistically significant effect? [PDF]

open access: yesPsychonomic Bulletin & Review, 2009
If an initial experiment produces a statistically significant effect, what is the probability that this effect will be replicated in a follow-up experiment? I argue that this seemingly fundamental question can be interpreted in two very different ways and that its answer is, in practice, virtually unknowable under either interpretation.

Multidimensional OMICs reveal ARID1A orchestrated control of DNA damage, splicing, and cell cycle in normal‐like and malignant urothelial cells

open access: yesMolecular Oncology, EarlyView.
Loss of the frequently mutated chromatin remodeler ARID1A, a subunit of the SWI/SNF cBAF complex, results in less open chromatin, alternative splicing, and the failure to stop cells from progressing through the cell cycle after DNA damage in bladder (cancer) cells. Created in BioRender. Epigenetic regulators, such as the SWI/SNF complex, with important

A Systematic Review of Diagnostic Biomarkers of COPD Exacerbation.

open access: yesPLoS ONE, 2016
The aims of this systematic review were to determine which blood-based molecules have been evaluated as possible biomarkers to diagnose chronic obstructive pulmonary disease (COPD) exacerbations (AECOPD) and to ascertain the quality of these biomarker ...

External Replication of Urinary Bladder Cancer Prognostic Polymorphisms in the UK Biobank

open access: yesFrontiers in Oncology, 2019
Introduction: Multiple studies have reported genetic associations with prognostic outcomes of urinary bladder cancer. However, the lack of replication of these associations prohibits establishing further evidence-based research directions.

Chemoresistome mapping in individual breast cancer patients unravels diversity in dynamic transcriptional adaptation

open access: yesMolecular Oncology, EarlyView.
This study used longitudinal transcriptomics and gene‐pattern classification to uncover patient‐specific mechanisms of chemotherapy resistance in breast cancer. Findings reveal preexisting drug‐tolerant states in primary tumors and diverse gene rewiring patterns across patients, converging on a few dysregulated functional modules. Despite receiving the

An external exposome-wide association study of hypertensive disorders of pregnancy

open access: yesEnvironment International, 2020
It is widely recognized that exogenous factors play an important role in the development of hypertensive disorders of pregnancy (HDP). However, only a few external environmental factors have been studied, often separately, with no attempt to examine the ...

Empirical validation of an agent-based model of wood markets in Switzerland. [PDF]

open access: yesPLoS ONE, 2018
We present an agent-based model of wood markets and show our efforts to validate this model using empirical data from different sources, including interviews, workshops, experiments, and official statistics.

Tonic signaling of the B‐cell antigen‐specific receptor is a common functional hallmark in chronic lymphocytic leukemia cell phosphoproteomes at early disease stages

open access: yesMolecular Oncology, EarlyView.
B‐cell chronic lymphocytic leukemia (B‐CLL) and monoclonal B‐cell lymphocytosis (MBL) show altered proteomes and phosphoproteomes, analyzed using mass spectrometry, protein microarrays, and western blotting. Identifying 2970 proteins and 316 phosphoproteins, including 55 novel phosphopeptides, we reveal BCR and NF‐kβ/STAT3 signaling in disease ...

Error-related negativity and the misattribution of state-anxiety following errors: On the reproducibility of Inzlicht and Al-Khindi (2012)

open access: yesFrontiers in Human Neuroscience, 2016
In their innovative study, Inzlicht and Al-Khindi (2012) demonstrated that participants who were allowed to misattribute their arousal and negative affect induced by errors to a placebo beverage had a reduced error-related negativity (ERN/Ne) compared to
