QRA++: Quantified Reproducibility Assessment for Common Types of Results in Natural Language Processing [PDF]

open access: yesarXiv
Reproduction studies reported in NLP provide individual data points which in combination indicate worryingly low levels of reproducibility in the field. Because each reproduction study reports quantitative conclusions based on its own, often not explicitly stated, criteria for reproduction success/failure, the conclusions drawn are hard to interpret ...

Classification of acute myeloid leukemia based on multi‐omics and prognosis prediction value

open access: yesMolecular Oncology, EarlyView.
The Unsupervised AML Multi‐Omics Classification System (UAMOCS) integrates genomic, methylation, and transcriptomic data to categorize AML patients into three subtypes (UAMOCS1‐3). This classification reveals clinical relevance, highlighting immune and chromosomal characteristics, prognosis, and therapeutic vulnerabilities.

On the reproducibility of discrete-event simulation studies in health research: an empirical study using open models [PDF]

open access: yesarXiv
Reproducibility of computational research is critical for ensuring transparency, reliability and reusability. Challenges with computational reproducibility have been documented in several fields, but healthcare discrete-event simulation (DES) models have not been thoroughly examined in this context. This study assessed the computational reproducibility

Plasma lipidomic and metabolomic profiles in high‐grade glioma patients before and after 72‐h presurgery water‐only fasting

open access: yesMolecular Oncology, EarlyView.
Presurgery 72‐h fasting in GB patients leads to adaptations of plasma lipids and polar metabolites. Fasting reduces lysophosphatidylcholines and increases free fatty acids, shifts triglycerides toward long‐chain TGs and increases branched‐chain amino acids, alpha aminobutyric acid, and uric acid.

An Analyst-Inspector Framework for Evaluating Reproducibility of LLMs in Data Science [PDF]

open access: yesarXiv
Large Language Models (LLMs) have demonstrated potential for data science tasks via code generation. However, the exploratory nature of data science, alongside the stochastic and opaque outputs of LLMs, raise concerns about their reliability. While prior work focuses on benchmarking LLM accuracy, reproducibility remains underexplored, despite being ...

Thermal proteome profiling and proteome analysis using high‐definition mass spectrometry demonstrate modulation of cholesterol biosynthesis by next‐generation galeterone analog VNPP433‐3β in castration‐resistant prostate cancer

open access: yesMolecular Oncology, EarlyView.
Elevated level of cholesterol is positively correlated to prostate cancer development and disease severity. Cholesterol‐lowering drugs, such as statins, are demonstrated to inhibit prostate cancer. VNPP433‐3β interrupts multiple signaling and metabolic pathways, including cholesterol biosynthesis, AR‐mediated transcription of several oncogenes, mRNA 5′
