Integrative systems‐level analysis reveals a contextual crosstalk between hypoxia and global metabolism in human breast tumors

open access: yesMolecular Oncology, EarlyView.
Breast tumor samples scored for metabolic deregulation (M1 to M3) were given a hypoxia score (HS). The highest HS occurred in patients with strongest metabolic deregulation (M3), supporting tumor aggressiveness. HS correlated with the highest number of metabolic pathways in M1. This suggests hypoxia to be an early event in metabolic deregulation.

PCR-RFLP of mitochondrial DNA of swamp buffaloes in breeding station

open access: yesItalian Journal of Animal Science, 2010
Methods have been devised for detecting polymorphisms in the D-loop regions using the PCR followed by restriction enzyme digestion to reveal restriction fragment length polymorphism.

Discovery of a novel restriction endonuclease by genome comparison and application of a wheat-germ-based cell-free translation assay: PabI (5′-GTA/C) from the hyperthermophilic archaeon Pyrococcus abyssi [PDF]

open access: yes, 2005
To search for restriction endonucleases, we used a novel plant-based cell-free translation procedure that bypasses the toxicity of these enzymes. To identify candidate genes, the related genomes of the hyperthermophilic archaea Pyrococcus abyssi and ...

AAL-Toxin-Deficient Mutants of Alternaria alternata Tomato Pathotype by Restriction Enzyme-Mediated Integration.

open access: yesPhytopathology, 1997
Host-specific toxins are produced by three pathotypes of Alternaria alternata: AM-toxin, which affects apple; AK-toxin, which affects Japanese pear; and AAL-toxin, which affects tomato. Each toxin has a role in pathogenesis.

Detection rate for ESR1 mutations is higher in circulating‐tumor‐cell‐derived genomic DNA than in paired plasma cell‐free DNA samples as revealed by ddPCR

open access: yesMolecular Oncology, EarlyView.
Analysis of ESR1 mutations in plasma cell‐free DNA (cfDNA) is highly important for the selection of treatment in patients with breast cancer. Using multiplex‐ddPCR and identical blood draws, we investigated whether circulating tumor cells (CTCs) and cfDNA provide similar or complementary information for ESR1 mutations.

The structure of the KlcA and ArdB proteins reveals a novel fold and antirestriction activity against Type I DNA restriction systems in vivo but not in vitro [PDF]

open access: yes, 2010
Plasmids, conjugative transposons and phage frequently encode anti-restriction proteins to enhance their chances of entering a new bacterial host that is highly likely to contain a Type I DNA restriction and modification (RM) system.

Optimal enzyme rhythms in cells [PDF]

open access: yesarXiv, 2016
Cells can use periodic enzyme activities to adapt to periodic environments or existing internal rhythms and to establish metabolic cycles that schedule biochemical processes in time. A periodically changing allocation of the protein budget between reactions or pathways may increase the overall metabolic efficiency.

Identification of various medically important Candida species in clinical specimens by PCR-restriction enzyme analysis

open access: yesJournal of Clinical Microbiology, 1997
A single primer pair amplifying a cytochrome P-450 lanosterol-14 alpha-demethylase (L1A1) gene fragment that encodes a highly conserved region was used to detect yeast DNA in clinical specimens.

Targeted metabolomics reveals novel diagnostic biomarkers for colorectal cancer

open access: yesMolecular Oncology, EarlyView.
This study employed targeted metabolomic profiling to identify 302 distinct metabolites present in platelet‐rich plasma (PRP), revealing aberrant metabolic profiles amongst individuals diagnosed with colorectal cancer (CRC). Compared to carcinoembryonic antigen (CEA) and cancer antigen 19‐9 (CA199), our metabolite panel showed improved sensitivity ...

Bioinformatic Analysis Strategy in Restriction Enzyme Selection for Indonesian Panulirus homarus Identification by PCR-RFLP [PDF]

open access: yes
The spiny lobster (Panulirus homarus) is a valuable fishery commodity in Indonesia, particularly in its juvenile life form. However, identifying the early life forms of the spiny lobster can be challenging, as it exhibits similar morphological features ...
