Prediction of RNA pseudoknots by Monte Carlo simulations [PDF]
In this paper we consider the problem of RNA folding with pseudoknots. We use a graphical representation in which the secondary structures are described by planar diagrams. Pseudoknots are identified as non-planar diagrams. We analyze the non-planar topologies of RNA structures and propose a classification of RNA pseudoknots according to the minimal ...

A portable RNA sequence whose recognition by a synthetic antibody facilitates structural determination [PDF]
RNA crystallization and phasing represent major bottlenecks in RNA structure determination. Seeking to exploit antibody fragments as RNA crystallization chaperones, we have used an arginine-enriched synthetic Fab library displayed on phage to obtain Fabs

An RNA Ligase Essential for RNA Editing and Survival of the Bloodstream Form of Trypanosoma brucei
RNA editing in trypanosomes occurs by a series of enzymatic steps that are catalyzed by a macromolecular complex. The TbMP52 protein is shown to be a component of this complex, to have RNA ligase activity, and to be one of two adenylatable proteins in ...

In multiple sclerosis, the disruption of the blood‐spinal cord barrier (BSCB) induced by CXCL13 facilitates the infiltration of inflammatory cells into the central nervous system, resulting in demyelination and neuronal injury. Mechanistically, the deleterious impact of CXCL13 on the BSCB is associated with a reduction in tight junction protein ...

RNA sampling and crystallographic refinement using Rappertk [PDF]
Background. Dramatic increases in RNA structural data have made it possible to recognize its conformational preferences much better than a decade ago. This has created an opportunity to use discrete restraint-based conformational sampling for modelling RNA and automating its crystallographic refinement. Results.

Exclusive neuronal expression of SUCLA2 in the human brain [PDF]
SUCLA2 encodes the ATP-forming subunit (A-SUCL-) of succinyl-CoA ligase, an enzyme of the citric acid cycle. Mutations in SUCLA2 lead to a mitochondrial disorder manifesting as encephalomyopathy with dystonia, deafness and lesions in the basal ganglia ...

MYC is a transcription factor (TF) that binds DNA near transcriptional start sites (TSSs) and within enhancer elements. Here, unappreciated sites of MYC binding in the vicinity of transcriptional end sites (TESs) of many genes in multiple cell types in association with numerous other TFs are described previously.

An observation of circular RNAs in bacterial RNA-seq data [PDF]
Circular RNAs (circRNAs) are a class of RNA with an important role in micro RNA (miRNA) regulation recently discovered in Human and various other eukaryotes as well as in archaea. Here, we have analyzed RNA-seq data obtained from {\it Enterococcus faecalis} and {\it Escherichia coli} in a way similar to previous studies performed on eukaryotes.

A procedure is described for mapping the ends of RNAs. Using T4 RNA ligase, a DNA (3' end) or RNA (5' end) oligonucleotide is ligated to RNA ends followed by cDNA synthesis, PCR amplification, cloning and sequencing.
