Dual PI3K/AKT and CDK4/6 inhibition reveals selective sensitivity in an SHH medulloblastoma stem cell model

open access: yesMolecular Oncology, EarlyView.
Targeted therapy was evaluated in SHH medulloblastoma using neuroepithelial stem cell (NES) and tumor‐derived NES‐like (tNES) models in 2D monolayers and 3D spheroids. PI3K, AKT, and CDK4/6 inhibitors had minimal effects in NES but markedly reduced viability and growth and induced apoptosis in tNES cells, revealing distinct therapeutic vulnerabilities.

Analyzing large gene expression and methylation data profiles using StatBicRM: statistical biclustering-based rule mining.

open access: yesPLoS ONE, 2015
Microarray and beadchip are two most efficient techniques for measuring gene expression and methylation data in bioinformatics. Biclustering deals with the simultaneous clustering of genes and samples.

Establishment of a humanized patient‐derived xenograft mouse model of high‐grade serous ovarian cancer for preclinical evaluation of combination immunotherapy

open access: yesMolecular Oncology, EarlyView.
We have established a humanized orthotopic patient‐derived xenograft (Hu‐oPDX) mouse model of high‐grade serous ovarian cancer (HGSOC) that recapitulates human tumor–immune interactions. Using combined anti‐PD‐L1/anti‐CD73 immunotherapy, we demonstrate the model's improved biological relevance and enhanced translational value for preclinical ...

Multi-Objective Evolutionary Rule-Based Classification with Categorical Data

open access: yesEntropy, 2018
The ease of interpretation of a classification model is essential for the task of validating it. Sometimes it is required to clearly explain the classification process of a model’s predictions. Models which are inherently easier to interpret can be

Deciphering transcriptional plasticity in pancreatic ductal adenocarcinoma reveals alterations in sensory neuron innervation

open access: yesMolecular Oncology, EarlyView.
Pancreatic sensory neurons innervating healthy and PDAC tissue were retrogradely labeled and profiled by single‐cell RNA sequencing. Tumor‐associated innervation showed a dominant neurofilament‐positive subtype, altered mitochondrial gene signatures, and reduced non‐peptidergic neurons.

Differential expression of cancer‐related genes supports prediction of poor response to first‐line treatments in T‐ALL pediatric patients with high minimal residual disease

open access: yesMolecular Oncology, EarlyView.
In the present work, we have identified a transcriptional signature based on the differential expression of six genes (BCL2&MAST4, HSH2D&LAT2, METRN&PITPNM2) that would facilitate the early detection of T‐cell acute lymphoblastic leukemia (T‐ALL) patients prone to a poor treatment response and could be implemented at diagnosis, along with other risk ...

Heuristic approaches for optimizing the performance of rule-based classifiers

open access: yes, 2017
Rule-based classifiers are supervised learning techniques that are extensively used in various domains. This type of classifiers is popular because of its nature which makes it modular and easy to interpret and also because of its ability to provide the ...

A general framework for designing a fuzzy rule-based classifier

open access: yesKnowledge and Information Systems, 2010
This paper presents a general framework for designing a fuzzy rule-based classifier. Structure and parameters of the classifier are evolved through a two-stage genetic search. To reduce the search space, the classifier structure is constrained by a tree created using the evolving SOM tree algorithm.

CCDC80 suppresses high‐grade serous ovarian cancer migration via negative regulation of B7‐H3

open access: yesMolecular Oncology, EarlyView.
PAX8 is a lineage‐specific master regulator of transcription in high‐grade serous ovarian cancer (HGSC) progression. We show for the first time that PAX8 facilitates proliferation and metastasis by repressing the cell autonomous tumor suppressor CCDC80 and inducing B7‐H3 expression.

Fuzzy modelling using a simplified rule base

open access: yes, 2004
Transparency and complexity are two major concerns of fuzzy rule-based systems. To improve accuracy and precision of the outputs, we need to increase the partitioning of the input space.
