Genome Sequencing and Assembly

2011
Decoding the genome sequence is becoming a fundamental tool for molecular, genetic, and genomic studies. This chapter reviews the history of DNA sequencing and technical principles of different sequencing platforms, and compares the strengths and weaknesses of different techniques for high-throughput genome sequencing applications are compared. It also

A Novel Assembly Sequence Design Mechanism for Assembly Sequence Planning

2021 The 8th International Conference on Industrial Engineering and Applications(Europe), 2021
Assembly sequence planning is a combinatorial optimization problem and plays a vital role in assembly process. In this article, a novel and simple sequence design mechanism is proposed to deal with assembly sequence planning problem. The proposed method combines assembly subset detection method with the characteristic of assembly sequence and uses ...

Sequencing and Assembly of Polyploid Genomes

2023
Polyploidy has been observed throughout major eukaryotic clades and has played a vital role in the evolution of angiosperms. Recent polyploidizations often result in highly complex genome structures, posing challenges to genome assembly and phasing.

Nucleosome Assembly on Telomeric Sequences

Biochemistry, 1998
The organization of telomeric chromatin differs from that of bulk chromatin in some peculiar features, such as the unusually short nucleosomal spacing found in vertebrates. Telomeric DNAs are straight, since they consist mostly of 6-8-bp repeated sequences, therefore out of phase with the B DNA period.

Assembly stability as a constraint for assembly sequence planning

Proceedings. 1998 IEEE International Conference on Robotics and Automation (Cat. No.98CH36146), 2002
We discuss assembly stability as a constraint for assembly sequence planning. An assembly sequence plan is a high-level plan for constructing a mechanical product from its component parts. The analysis of (sub)assembly stability avoids mating parts which tend to disassemble under the influence of gravity. Furthermore, the number of reorientations which

Parallel DNA sequence assembly

Proceedings of the Fifth Mexican International Conference in Computer Science, 2004. ENC 2004., 2004
A heuristic algorithm for the DNA sequence assembly problem is presented. Its sequential implementation is described as well as its parallelization method. A computational experiment shows how the parallel algorithm speed depends on a number of processes.

Assembly sequencing for arbitrary motions

[1993] Proceedings IEEE International Conference on Robotics and Automation, 2002
Considers the following problem that arises in assembly planning: given an assembly, identify a subassembly that can be removed without disturbing the rest of the assembly. Solutions of this problem have been presented when the motions allowed for the separation are of certain restricted types.

Sequence Assembly

2016
We describe an efficient method for assembling short reads into long sequences. In this method, a hashing technique is used to compute overlaps between short reads, allowing base mismatches in the overlaps. Then an overlap graph is constructed, with each vertex representing a read and each edge representing an overlap.

The ICE assembly sequence planner

IEEE International Workshop on Intelligent Robots and Systems, Towards a New Frontier of Applications, 2002
An integrated concurrent engineering (ICE) system is under development which will allow a designer access to assembly, production, and other manufacturing information while a design is being developed, thus ensuring a better product. In addition, the ICE system will automatically generate assembly and robotic task plans and the robot code needed to ...
