RNA sequencing (RNA-Seq) has emerged as a powerful and versatile tool for the comprehensive analysis of transcriptomes and has been widely used to investigate gene expression, copy number variation, alternative splicing, and novel transcript discovery. This chapter outlines the methodology for conducting short-read RNA-Seq, starting from RNA enrichment

Profiling Short Tandem Repeats from Short Reads
2013Short tandem repeats (STRs), also known as microsatellites, have a wide range of applications, including medical genetics, forensics, and population genetics. High-throughput sequencing has the potential to profile large numbers of STRs, but cumbersome gapped alignment and STR-specific noise patterns hamper this task. We recently developed an algorithm,

Hardware Acceleration of Short Read Mapping
2012 IEEE 20th International Symposium on Field-Programmable Custom Computing Machines, 2012Bioinformatics is an emerging field with seemingly limitless possibilities for advances in numerous areas of research and applications. We propose a scalable FPGA-based solution to the short read mapping problem in DNA sequencing, which greatly accelerates the task of aligning short length reads to a known reference genome.

Short Read Alignment Using SOAP2
2016Next-generation sequencing (NGS) technologies have rapidly evolved in the last 5 years, leading to the generation of millions of short reads in a single run. Consequently, various sequence alignment algorithms have been developed to compare these reads to an appropriate reference in order to perform important downstream analysis.

Present-day high-throughput sequencing techniques routinely produce a flood of genomic information (as high as 540-600 Gbases/machine/week for some technologies). The output comes under the form of short sequence reads; in a typical resequencing application (where the knowledge of a reference genome for the organism being studied is assumed) the ...

Short Read Mapping for Exome Sequencing
2013Mapping short reads to the reference genome is very often the prerequisite for applications utilizing the next-generation sequencing technologies. A dozen of software tools developed for this purpose have been widely used. But many practical issues remained when utilizing them to build a computational pipeline for downstream analyses.

Five studies were carried out to analyze the role of short-term storage in the reading of organized text. In the studies the subject's reading was interrupted with a distractor task to remove the information the subject was carrying in short-term storage. The effect of the interruption was to slow down subsequent reading.
