Diversity and complexity in neural organoids

open access: yesFEBS Letters, EarlyView.
Neural organoid research aims to expand genetic diversity on one side and increase tissue complexity on the other. Chimeroids integrate multiple donor genomes within single organoids. Self‐organising multi‐identity organoids, exogenous cell seeding, or enforced assembly of region‐specific organoids contribute to tissue complexity.

Comparative analysis of machine learning approaches for spatio-temporal mapping and migration of groundwater contamination in northern ontario

open access: yesEnvironmental Challenges
Groundwater contamination from legacy industrial activities poses serious environmental and public health risks, particularly in Indigenous communities reliant on untreated groundwater sources.

An Augmented Lagrangian Approach for Sparse Principal Component Analysis [PDF]

open access: yes, 2009
Principal component analysis (PCA) is a widely used technique for data analysis and dimension reduction with numerous applications in science and engineering. However, the standard PCA suffers from the fact that the principal components (PCs) are usually

High Dimensional Semiparametric Scale-Invariant Principal Component Analysis

open access: yes, 2014
We propose a new high dimensional semiparametric principal component analysis (PCA) method, named Copula Component Analysis (COCA). The semiparametric model assumes that, after unspecified marginally monotone transformations, the distributions are ...

Subtype‐specific enhancer RNAs define transcriptional regulators and prognosis in breast cancers

open access: yesMolecular Oncology, EarlyView.
This study employed machine learning methodologies to perform the subtype‐specific classification of RNA‐seq data sets, which are mapped on enhancers from TCGA‐derived breast cancer patients. Their integration with gene expression (referred to as ProxCReAM eRNAs) and chromatin accessibility profiles has the potential to identify lineage‐specific and ...

Network divergence analysis identifies adaptive gene modules and two orthogonal vulnerability axes in pancreatic cancer

open access: yesMolecular Oncology, EarlyView.
Tumors contain diverse cellular states whose behavior is shaped by context‐dependent gene coordination. By comparing gene–gene relationships across biological contexts, we identify adaptive transcriptional modules that reorganize into distinct vulnerability axes.

FCTP-WSRC: Protein–Protein Interactions Prediction via Weighted Sparse Representation Based Classification

open access: yesFrontiers in Genetics, 2020
The task of predicting protein–protein interactions (PPIs) has been essential in the context of understanding biological processes. This paper proposes a novel computational model namely FCTP-WSRC to predict PPIs effectively.

Robust sparse principal component analysis: situation of full sparseness

open access: yesJournal of Applied Mathematics, Statistics and Informatics, 2022
Abstract Principal Component Analysis (PCA) is the main method of dimension reduction and data processing when the dataset is of high dimension. Therefore, PCA is a widely used method in almost all scientific fields. Because PCA is a linear combination of the original variables, the interpretation process of the analysis results is often

Interaction of HS1BP3 with cortactin modulates TKS5 localisation, cell secretion and cancer malignancy

open access: yesMolecular Oncology, EarlyView.
Here, we demonstrate that HS1BP3 interacts with Cortactin through a proline‐rich region (PRR3.1) and show that this interaction, and HS1BP3 itself, promote cancer cell proliferation and invasion. Inhibition of this interaction leads to build‐up of TKS5 in multivesicular endosomes and altered secretion of CD63 and CD9, providing an explanation for the ...
