Refining Coarse-grained Spatial Data using Auxiliary Spatial Data Sets with Various Granularities

open access: yes, 2019
We propose a probabilistic model for refining coarse-grained spatial data by utilizing auxiliary spatial data sets. Existing methods require that the spatial granularities of the auxiliary data sets are the same as the desired granularity of target data.

In situ molecular organization and heterogeneity of the Legionella Dot/Icm T4SS

open access: yesFEBS Letters, EarlyView.
We present a nearly complete in situ model of the Legionella Dot/Icm type IV secretion system, revealing its central secretion channel and identifying new components. Using cryo‐electron tomography with AI‐based modeling, our work highlights the structure, variability, and mechanism of this complex nanomachine, advancing understanding of bacterial ...

Spatial Tumor‐Immune Modeling [PDF]

open access: yesComputational and Mathematical Methods in Medicine, 2006
In this paper, we carry out an examination of four mechanisms that can potentially lead to changing morphologies in a growing tumor: variations in nutrient consumption rates, cellular adhesion, excessive consumption of nutrients by tumor cells and immune cell interactions with the tumor.

Cell wall target fragment discovery using a low‐cost, minimal fragment library

open access: yesFEBS Letters, EarlyView.
LoCoFrag100 is a fragment library made up of 100 different compounds. Similarity between the fragments is minimized and 10 different fragments are mixed into a single cocktail, which is soaked to protein crystals. These crystals are analysed by X‐ray crystallography, revealing the binding modes of the bound fragment ligands.

A tornado daily impacts simulator for the central and southern United States

open access: yesMeteorological Applications, 2020
In an average year (1979–2016), the United States experiences nearly 1,100 tornadoes, which cause a total of 68 fatalities. Annual fatality rates have decreased since the peak in the 1920s, but there is a concern that they could start to rise again with ...

Simulated Estuary-Wide Response of Seagrass (Zostera marina) to Future Scenarios of Temperature and Sea Level

open access: yesFrontiers in Marine Science, 2020
Seagrass communities are a vital component of estuarine ecosystems, but are threatened by projected sea level rise (SLR) and temperature increases with climate change.

A Neural Model of Multidigit Numerical Representation and Comparison [PDF]

open access: yes, 2001
The Extended Spatial Number Network (ESpaN) is a neural model that simulates processing of high-level numerical stimuli such as multi-digit numbers. The ESpaN model targets the explanation of human psychophysical data, such as error rates and reaction ...

Transferrin receptor 1‐mediated iron uptake supports thermogenic activation in human cervical‐derived adipocytes

open access: yesFEBS Letters, EarlyView.
In this study, we found that human cervical‐derived adipocytes maintain intracellular iron level by regulating the expression of iron transport‐related proteins during adrenergic stimulation. Melanotransferrin is predicted to interact with transferrin receptor 1 based on in silico analysis.
