On Determining Continuum Quantities of Non-Equilibrium Processes via Molecular Dynamics Simulations [PDF]

open access: yes, 2013
In this dissertation, a high-fidelity atomistic-to-continuum link for highly non-equilibrium processes has been established by making several modifications to Hardy’s theory.

Full-field evaluation of the onset of microplasticity in a steel specimen [PDF]

open access: yes, 2009
This work deals with the study of the local onset of microplasticity in a steel specimen under tensile test through the use of a full-field strain measurement method at the micrometric scale.

E2A selectively regulates TGF‐β–induced apoptosis in KRAS‐mutant non‐small cell lung cancer

open access: yesMolecular Oncology, EarlyView.
Ability to induce apoptosis by TGF‐β is frequently lost in advanced lung adenocarcinoma despite intact TGF‐β signaling. We identify E2A as a mutant KRAS–dependent mediator of resistance to TGF‐β–induced apoptosis. TGF‐β induces E2A via SMAD3 in mutant KRAS cells, and E2A silencing restores apoptosis and enhances radiation response in cell lines ...

Oncogenic DMTF1β promotes cancer cell motility by regulating autophagy through ULK1 stabilization

open access: yesMolecular Oncology, EarlyView.
In the current study, we demonstrate that the oncogene DMTF1β regulates ULK1 stability by reducing its proteasomal degradation in cancer cells. This stabilization enables ULK1 to induce autophagy, which in turn facilitates cancer cell migration. Consequently, reduced DMTF1β levels lead to decreased autophagy and impaired cancer cell migration.

Statistical Analysis of Crystallization Database Links Protein Physico-Chemical Features with Crystallization Mechanisms

open access: yesPLoS ONE, 2014
X-ray crystallography is the predominant method for obtaining atomic-scale information about biological macromolecules. Despite the success of the technique, obtaining well diffracting crystals still critically limits going from protein to structure. In practice, the crystallization process proceeds through knowledge-informed empiricism. Better physico-

Analysing the significance of small conformational changes and low occupancy states in serial crystallographic data

open access: yesFEBS Open Bio, EarlyView.
This protocol paper outlines methods to establish the success of a time‐resolved serial crystallographic experiment, by means of statistical analysis of timepoint data in reciprocal space and models in real space. We show how to amplify the signal from excited states to visualise structural changes in successful experiments.

Geometric variational problems of statistical mechanics and of combinatorics

open access: yes, 2000
10 pagesWe present the geometric solutions of the various extremal problems of statistical mechanics and combinatorics. Together with the Wulff construction, which predicts the shape of the crystals, we discuss the construction which exhibits the shape ...

Identities for Correlation Functions in Classical Statistical Mechanics and the Problem of Crystal States [PDF]

open access: yesJournal of Statistical Physics, 2020
Let $z$ be the activity of point particles described by classical equilibrium statistical mechanics in ${\bf R}^ν$. The correlation functions $ρ^z(x_1,\dots,x_k)$ denote the probability densities of finding $k$ particles at $x_1,\dots,x_k$. Letting $ϕ^z(x_1,\dots,x_k)$ be the cluster functions corresponding to the $ρ^z(x_1,\dots,x_k)/z^k$ we prove ...
