Overview on solving stiff problems using one-step methods [PDF]

open access: yes, 2001
Stiff problems in ordinary differential equations can now be solved more routinely. In the past four decades, many researchers were interested in finding effective stiff solution methods.

A New Fixed Coefficient Diagonally Implicit Block Backward Differentiation Formula for Solving Stiff Initial Value Problems

open access: yesUMYU Scientifica Journal
Stiff initial value problems in ordinary differential equations occur when solution components evolve at varying rates, posing challenges for traditional computational methods.

On overcoming Dahlquist’s second barrier for$A$-stable linear multistep methods [PDF]

open access: yesIranian Journal of Numerical Analysis and Optimization
Dahlquist’s second barrier limits the order of $A$-stable linear multistep methods to at most two, posing significant challenges for achieving higher accuracy in the numerical solution of stiff ordinary differential equations.

Finding novel vulnerabilities of hypomorphic BRCA1 alleles

open access: yesMolecular Oncology, EarlyView.
Synthetic lethality screens performed to identify novel vulnerabilities often model complete gene loss, thereby overlooking patient‐derived hypomorphic mutations. In this study, we have performed genome‐wide CRISPR screens on BRCA1 hypomorphic mutations, showing BRCA1I26A behaves like wild‐type, while BRCA1R1699Q mimics deficiency. Furthermore, we have

MITF maintains genome stability in nonmelanocyte lineages

open access: yesMolecular Oncology, EarlyView.
MITF is essential for melanocyte survival and acts as an oncogene in 10%–20% of melanomas. We show that MITF depletion causes genome instability in nonmelanocytic cells, leading to LATS2‐mediated P53 activation, cell cycle arrest, and apoptosis. This study highlights the role of MITF as a genome maintenance factor beyond the melanocyte lineage. Created

Constructing of linearly implicit schemes which are LN-equivalent to implicit Runge-Kutta methods [PDF]

open access: yesКомпьютерные исследования и моделирование, 2012
New family of linearly implicit schemes are presented. This family allows to obtain methods which are equivalent to stiffly accurate implicit Runge-Kutta schemes (such as RadauIIA and LobattoIIIC) on nonautonomous linear problems.

A light‐triggered Time‐Resolved X‐ray Solution Scattering (TR‐XSS) workflow with application to protein conformational dynamics

open access: yesFEBS Open Bio, EarlyView.
Time‐resolved X‐ray solution scattering captures how proteins change shape in real time under near‐native conditions. This article presents a practical workflow for light‐triggered TR‐XSS experiments, from data collection to structural refinement. Using a calcium‐transporting membrane protein as an example, the approach can be broadly applied to study ...

Single‐molecule DNA flow‐stretch assays for high‐throughput DNA–protein interaction studies

open access: yesFEBS Open Bio, EarlyView.
We describe an optimised single‐molecule DNA flow‐stretch assay that visualises DNA–protein interactions in real time. Linear DNA fragments are tethered to a surface and stretched by buffer flow for fluorescence imaging. Using λ and φX174 DNA, this protocol enhances reproducibility and accessibility, providing a versatile approach for studying diverse ...

Analysing the significance of small conformational changes and low occupancy states in serial crystallographic data

open access: yesFEBS Open Bio, EarlyView.
This protocol paper outlines methods to establish the success of a time‐resolved serial crystallographic experiment, by means of statistical analysis of timepoint data in reciprocal space and models in real space. We show how to amplify the signal from excited states to visualise structural changes in successful experiments.

Adaptive Numerical Method for Approximation of Traffic Flow Equations

open access: yesJournal of Advanced Transportation, 2022
For a long time now, traffic equations have been considered, and different modeling has been done for it. In this article, we work on the macroscopic model, especially the most famous light model.
